Complexities of gammaherpesvirus transcription revealed by microarrays and RNAseq [PDF]

open access: yesCurrent Opinion in Virology, 2013
Technological advances in genome-wide transcript analysis, referred to as the transcriptome, using microarrays and deep RNA sequencing methodologies are rapidly extending our understanding of the genetic content of the gammaherpesviruses (γHVs). These vast transcript analyses continue to uncover the complexity of coding transcripts due to alternative ...

Single‐Cell Transcriptomic Profiling Identifies B Cell‐Intrinsic Dysregulation of Sphingolipid Biosynthesis and Could Be Improved by Inhibiting UGCG in Primary Immune Thrombocytopenia

open access: yesAdvanced Science, EarlyView.
This study generates the single‐cell atlas of pathogenic B‐cell subset Bc‐5 in ITP. It identifies RUNX3 as a key survival regulator and uncovers sphingolipid‐driven metabolic reprogramming, validating UGCG inhibition as a therapeutic candidate and building a valuable resource for ITP mechanistic and therapeutic exploration.

The Avian RNAseq Consortium: a community effort to annotate the chicken genome [PDF]

open access: yes, 2014
Here we describe how members of the chicken research community have come together as the “Avian RNAseq Consortium” to provide chicken RNAseq data with a view to improving the annotation of the chicken genome. The data was used by Ensembl in their release

Online FDR Control for RNAseq Data

open access: yes, 2022
Motivation: While the analysis of a single RNA sequencing (RNAseq) dataset has been well described in the literature, modern research workflows often have additional complexity in that related RNAseq experiments are performed sequentially over time.

Long‐Term Human Skin Platform for Modeling Chronic Inflammation, Environmental Stress, and Therapeutic Intervention

open access: yesAdvanced Science, EarlyView.
An advanced, long‐term human skin platform maintains native skin structure and key tissue functions for up to four weeks. The platform models chronic inflammation, aging‐related skin changes, and UVB damage, enabling drug and topical interventions—including anti‐inflammatory therapy, senolytic treatment, and sunscreen—to be evaluated in intact human ...

Cell Surface Markers Identify Astrocyte Subpopulations in the Adult Hippocampus With a Heterogeneous Response to Aging. [PDF]

open access: yesGlia
ATP1B2 and GLAST identify two astrocyte subpopulations in the hippocampus with distinct molecular signatures. Transcriptomic shifts during aging differ between both subpopulations. Aged ATP1B2+ astrocytes rewire their metabolism while double‐positive aged astrocytes display a reduced synaptogenic capability.

Proteomic Profiling of Nodal T‐Follicular Helper Cell Lymphoma Reveals Distinct Biological Signatures and Improves Prognostic Stratification Beyond the IPI

open access: yesAmerican Journal of Hematology, EarlyView.
ABSTRACT Nodal T‐follicular helper cell lymphoma (nTFHL), most commonly of angioimmunoblastic type, exhibits heterogeneous clinical outcomes that are not fully explained by current clinical and biological variables. While genetic alterations have been extensively investigated, its proteomic landscape remains largely unexplored.

Evaluation of commercially available small RNASeq library preparation kits using low input RNA

open access: yesBMC Genomics, 2018
Background Evolving interest in comprehensively profiling the full range of small RNAs present in small tissue biopsies and in circulating biofluids, and how the profile differs with disease, has launched small RNA sequencing (RNASeq) into more frequent ...

Nasal Tuft Cell Markers Are Predictive of Overall Survival in Sinonasal Neuroendocrine and Sinonasal Undifferentiated Carcinomas

open access: yesInternational Forum of Allergy &Rhinology, EarlyView.
ABSTRACT Background Sinonasal neuroendocrine carcinoma (SNEC) and sinonasal undifferentiated carcinoma (SNUC) are rare aggressive malignancies with no established prognostic markers. Because features of POU2F3+ small cell lung carcinomas have been identified in both tumors, we evaluated immunostaining for POU2F3, a tuft cell transcription factor, and ...

A host subtraction database for virus discovery in human cell line sequencing data [version 3; peer review: 2 approved]

open access: yesF1000Research, 2019
The human cell lines HepG2, HuH-7, and Jurkat are commonly used for amplification of the RNA viruses present in environmental samples. To assist with assays by RNAseq, we sequenced these cell lines and developed a subtraction database that contains ...
