Polarization‐resolved femtosecond Vis/IR spectroscopy tailored for resolving weak signals in biological samples using minimal sample volume

open access: yesFEBS Open Bio, EarlyView.
Unique biological samples, such as site‐specific mutant proteins, are available only in limited quantities. Here, we present a polarization‐resolved transient infrared spectroscopy setup with referencing to improve signal‐to‐noise tailored towards tracing small signals. We provide an overview of characterizing the excitation conditions for polarization‐

Adaptive radial-based direction sampling; Some flexible and robust Monte Carlo integration methods [PDF]

open access: yes
Adaptive radial-based direction sampling (ARDS) algorithms are specified for Bayesian analysis of models with nonelliptical, possibly, multimodal target distributions.A key step is a radial-based transformation to directions and distances.

A new Flap-top window FFT algorithm for energy metering based on quasi-synchronous sampling

open access: yesDiance yu yibiao
In order to further improve the accuracy of energy metering algorithms for standard electricity meters, this paper provides a comprehensive review of the principles and performance of quasi-synchronous sampling algorithms and fast Fourier transform (FFT)

Single‐molecule DNA flow‐stretch assays for high‐throughput DNA–protein interaction studies

open access: yesFEBS Open Bio, EarlyView.
We describe an optimised single‐molecule DNA flow‐stretch assay that visualises DNA–protein interactions in real time. Linear DNA fragments are tethered to a surface and stretched by buffer flow for fluorescence imaging. Using λ and φX174 DNA, this protocol enhances reproducibility and accessibility, providing a versatile approach for studying diverse ...

Automatic Derivation of Statistical Algorithms: The EM Family and Beyond

open access: yes, 2003
Machine learning has reached a point where many probabilistic methods can be understood as variations, extensions and combinations of a much smaller set of abstract themes, e.g., as different instances of the EM algorithm.

Improving Solution Quality for Experience-Based Framework Through Clustering Algorithms

open access: yesIEEE Access, 2019
This paper presents an extension for the current developed experience-based frameworks. The current experience-based scheme depends on executing two parallel threads; one tries to solve the problem using traditional approaches, while the other thread ...

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Efficient Streaming Algorithms for Graphlet Sampling [PDF]

open access: yes
Given a graph G and a positive integer k, the Graphlet Sampling problem asks to sample a connected induced k-vertex subgraph of G uniformly at random.
