Local alignment of two-base encoded DNA sequence

open access: yesBMC Bioinformatics, 2009
Background DNA sequence comparison is based on optimal local alignment of two sequences using a similarity score. However, some new DNA sequencing technologies do not directly measure the base sequence, but rather an encoded form, such as the two-base ...

MARS: improving multiple circular sequence alignment using refined sequences

open access: yesBMC Genomics, 2017
A fundamental assumption of all widely-used multiple sequence alignment techniques is that the left- and right-most positions of the input sequences are relevant to the alignment.

Predictors of response and rational combinations for the novel MCL‐1 inhibitor MIK665 in acute myeloid leukemia

open access: yesMolecular Oncology, EarlyView.
This study characterizes the responses of primary acute myeloid leukemia (AML) patient samples to the MCL‐1 inhibitor MIK665. The results revealed that monocytic differentiation is associated with MIK665 sensitivity. Conversely, elevated ABCB1 expression is a potential biomarker of resistance to the treatment, which can be overcome by the combination ...

Feasibility of a ctDNA multigenic panel for non‐small‐cell lung cancer early detection and disease surveillance

open access: yesMolecular Oncology, EarlyView.
Plasma‐based detection of actionable mutations is a promising approach in lung cancer management. Analysis of ctDNA with a multigene NGS panel identified TP53, KRAS, and EGFR as the most frequently altered, with TP53 and KRAS in treatment‐naïve patients and TP53 and EGFR in previously treated patients.

Aggressive prostate cancer is associated with pericyte dysfunction

open access: yesMolecular Oncology, EarlyView.
Tumor‐produced TGF‐β drives pericyte dysfunction in prostate cancer. This dysfunction is characterized by downregulation of some canonical pericyte markers (i.e., DES, CSPG4, and ACTA2) while maintaining the expression of others (i.e., PDGFRB, NOTCH3, and RGS5).

Analyzing at Scale the Effects of Optimal Global Sequence Alignment on Sequence Similarity Using a GPU-Optimized Implementation of the Needleman-Wunsch Algorithm and the SBERT Module

open access: yesEngineering Proceedings
Global sequence alignment remains a fundamental technique in bioinformatics, yet its large-scale application is often limited by computational demands.

webPRANK: a phylogeny-aware multiple sequence aligner with interactive alignment browser

open access: yesBMC Bioinformatics, 2010
Background Phylogeny-aware progressive alignment has been found to perform well in phylogenetic alignment benchmarks and to produce superior alignments for the inference of selection on codon sequences.

Edlib: a C/C++ library for fast, exact sequence alignment using edit distance

open access: yesbioRxiv, 2016
We present Edlib, an open-source C/C++ library for exact pairwise sequence alignment using edit distance. We compare Edlib to other libraries and show that it is the fastest while not lacking in functionality, and can also easily handle very large ...
