Ribovore: ribosomal RNA sequence analysis for GenBank submissions and database curation

open access: yesBMC Bioinformatics, 2021
Background The DNA sequences encoding ribosomal RNA genes (rRNAs) are commonly used as markers to identify species, including in metagenomics samples that may combine many organismal communities.

Tracking Cryptosporidium parvum by Sequence Analysis of Small Double-Stranded RNA

open access: yesEmerging Infectious Diseases, 2001
We sequenced a 173-nucleotide fragment of the small double-stranded viruslike RNA of Cryptosporidium parvum isolates from 23 calves and 38 humans. Sequence diversity was detected at 17 sites.

Statistical Modeling of RNA-Seq Data [PDF]

open access: yesStatistical Science 2011, Vol. 26, No. 1, 62-83, 2011
Recently, ultra high-throughput sequencing of RNA (RNA-Seq) has been developed as an approach for analysis of gene expression. By obtaining tens or even hundreds of millions of reads of transcribed sequences, an RNA-Seq experiment can offer a comprehensive survey of the population of genes (transcripts) in any sample of interest.

Statistical Design and Analysis of RNA Sequencing Data [PDF]

open access: yesGenetics, 2010
AbstractNext-generation sequencing technologies are quickly becoming the preferred approach for characterizing and quantifying entire genomes. Even though data produced from these technologies are proving to be the most informative of any thus far, very little attention has been paid to fundamental design aspects of data collection and analysis, namely

Sequence analysis of L RNA of Lassa virus

open access: yesVirology, 2004
The L RNA of three Lassa virus strains originating from Nigeria, Ghana/Ivory Coast, and Sierra Leone was sequenced and the data subjected to structure predictions and phylogenetic analyses. The L gene products had 2218-2221 residues, diverged by 18% at the amino acid level, and contained several conserved regions.

A Systematic Bioinformatics Workflow With Meta-Analytics Identified Potential Pathogenic Factors of Alzheimer’s Disease

open access: yesFrontiers in Neuroscience, 2020
Potential pathogenic factors, other than well-known APP, APOE4, and PSEN, can be further identified from transcriptomics studies of differentially expressed genes (DEGs) that are specific for Alzheimer’s disease (AD), but findings are often inconsistent ...

Metagenomic Analysis of Marigold: Mixed Infection Including Two New Viruses

open access: yesViruses, 2021
Marigold plants with symptoms of mosaic, crinkle, leaf curl and necrosis were observed and small RNA and ribo-depleted total RNA deep sequencing were conducted to identify the associated viruses.

PLIT: An alignment-free computational tool for identification of long non-coding RNAs in plant transcriptomic datasets [PDF]

open access: yesComputers in Biology and Medicine, 105, pp. 169 - 181, Elevier, 2019, 2019
Long non-coding RNAs (lncRNAs) are a class of non-coding RNAs which play a significant role in several biological processes. RNA-seq based transcriptome sequencing has been extensively used for identification of lncRNAs. However, accurate identification of lncRNAs in RNA-seq datasets is crucial for exploring their characteristic functions in the genome
