Analysis of comprehensive genomic profiling of solid tumors with a novel assay for broad analysis in clinical diagnostics

open access: yesMolecular Oncology, EarlyView.
In molecular cancer diagnostics, comprehensive genomic profiling (CGP) is going to replace the small NGS panels since it provides all clinically relevant somatic variants as well as genomic biomarkers with clinical value. Here, we compared two CGP assays and demonstrate that the choice for diagnostic implementation will depend on the specific ...

Estimating Wage Disparities Using Foundation Models [PDF]

open access: yesarXiv
One thread of empirical work in social science focuses on decomposing group differences in outcomes into unexplained components and components explained by observable factors. In this paper, we study gender wage decompositions, which require estimating the portion of the gender wage gap explained by career histories of workers.

Response to neoadjuvant chemotherapy in early breast cancers is associated with epithelial–mesenchymal transition and tumor‐infiltrating lymphocytes

open access: yesMolecular Oncology, EarlyView.
Epithelial–mesenchymal transition (EMT) and tumor‐infiltrating lymphocytes (TILs) are associated with early breast cancer response to neoadjuvant chemotherapy (NAC). This study evaluated EMT and TIL shifts, with immunofluorescence and RNA sequencing, at diagnosis and in residual tumors as potential biomarkers associated with treatment response.

History-Guided Video Diffusion [PDF]

open access: yesarXiv
Classifier-free guidance (CFG) is a key technique for improving conditional generation in diffusion models, enabling more accurate control while enhancing sample quality. It is natural to extend this technique to video diffusion, which generates video conditioned on a variable number of context frames, collectively referred to as history.

Multiplex single‐cell profiling of putative cancer stem cell markers ALDH1, SOX9, SOX2, CD44, CD133 and CD15 in endometrial cancer

open access: yesMolecular Oncology, EarlyView.
Cancer stem cells are associated with aggressive disease, but a deep characterization of such markers is lacking in endometrial cancer. This study uses imaging mass cytometry to explore putative cancer stem cell markers in endometrial tumors and corresponding organoid models.

Peripheral blood proteome biomarkers distinguish immunosuppressive features of cancer progression

open access: yesMolecular Oncology, EarlyView.
Immune status significantly influences cancer progression. This study used plasma proteomics to analyze benign 67NR and malignant 4T1 breast tumor models at early and late tumor stages. Immune‐related proteins–osteopontin (Spp1), lactotransferrin (Ltf), calreticulin (Calr) and peroxiredoxin 2 (Prdx2)–were associated with systemic myeloid‐derived ...

Spontaneous Symmetry Breaking, Group Decision Making and Beyond 1. Echo Chambers and Random Polarization [PDF]

open access: yesarXiv
Starting from a symmetrical multiple choice individual I build a sociophysics model of decision making. Reducing the choices to two and interactions to pairs recover the Ising model from physics at zero temperature. The associated equilibrium state is a spontaneous symmetry breaking with the whole group sharing a unique choice selected at random ...

Stochastic variation in the FOXM1 transcription program mediates replication stress tolerance

open access: yesMolecular Oncology, EarlyView.
Cellular heterogeneity is a major cause of drug resistance in cancer. Segeren et al. used single‐cell transcriptomics to investigate gene expression events that correlate with sensitivity to the DNA‐damaging drugs gemcitabine and prexasertib. They show that dampened expression of transcription factor FOXM1 and its target genes protected cells against ...

Adverse prognosis gene expression patterns in metastatic castration‐resistant prostate cancer

open access: yesMolecular Oncology, EarlyView.
We aggregated a cohort of 1012 mCRPC tissue samples from 769 patients and investigated the association of gene expression‐based pathways with clinical outcomes. Loss of AR signaling, high proliferation, and a glycolytic phenotype were independently prognostic for poor outcomes, and an adverse transcriptional feature score incorporating these pathways ...

TOMM20 as a driver of cancer aggressiveness via oxidative phosphorylation, maintenance of a reduced state, and resistance to apoptosis

open access: yesMolecular Oncology, EarlyView.
TOMM20 increases cancer aggressiveness by maintaining a reduced state with increased NADH and NADPH levels, oxidative phosphorylation (OXPHOS), and apoptosis resistance while reducing reactive oxygen species (ROS) levels. Conversely, CRISPR‐Cas9 knockdown of TOMM20 alters these cancer‐aggressive traits.
