A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Recent Development of Social Simulation as Reflected in JASSS Between 2008 and 2014: A Citation and Co-Citation Analysis

open access: yesJournal of Artificial Societies and Social Simulation, 2017
The research field of social simulation comprises many topics and research directions. A previous study about the early years indicated that the community has evolved into a differentiated discipline.

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Complex system policy modelling approaches for policy advice – comparing systems thinking, system dynamics and agent-based modelling

open access: yesPolitical Research Exchange
Policy assessment is often limited to the evaluation of the physical effectiveness or economic efficiency. To analyse how policies intervene in the complex reality, qualitative and quantitative complex system modelling approaches from the field of ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Pathways and pitfalls: a qualitative study of student experiences in biomedical science education

open access: yesFEBS Open Bio, EarlyView.
Biomedical science students from underrepresented backgrounds face barriers including financial strain, disrupted laboratory access and cultural exclusion. Peer networks provide vital support when institutional systems are difficult to navigate. To create inclusive learning environments and achieve academic success, educators should blend active, hands‐

Advancing the art of simulation in the social sciences [PDF]

open access: yesComplexity, 1997
Advancing the state of the art of simulation in the social sciences requires appreciating the unique value of simulation as a third way of doing science, in contrast to both induction and deduction. This essay offers advice for doing simulation research, focusing on the programming of a simulation model, analyzing the results and sharing the results ...

Malformin A1–mediated cytotoxicity in ovarian cancer cells occurs through pyroptosis and autophagy

open access: yesFEBS Open Bio, EarlyView.
This study investigated the effects of the natural compound Malformin A1 (MA1) on the cytoskeleton that regulates cell proliferation and migration. Disruption of the cytoskeleton can impair these processes and promote cancer cell death. MA1 disrupted cytoskeletal organization, induced DNA damage, inflammation, activated autophagy, and pyroptosis ...

SOCIAL IMPACT ASSESSMENT BY SOCIAL SIMULATION [PDF]

open access: yesImpact Assessment, 1986
ABSTRACT Social simulation is a methodology, in which real social interaction is generated under simulated conditions, representing the reference system. Models have been developed for production organizations, science policy advisory councils and governmental bureaucracies.
