Evolutionary interplay between viruses and R‐loops

open access: yesFEBS Letters, EarlyView.
Viruses interact with specialized nucleic acid structures called R‐loops to influence host transcription, epigenetic states, latency, and immune evasion. This Perspective examines the roles of R‐loops in viral replication, integration, and silencing, and how viruses co‐opt or avoid these structures.

Determining subject headings of documents using information retrieval models

open access: yesIndonesian Journal of Electrical Engineering and Computer Science, 2021
<p>Subject heading is a controlled vocabulary that describes the topic of adocument, which is important to find and organize library resources. Assigning appropriate subject headings to a document, however, is a time-consuming process. We therefore conduct a novel study on the effectiveness of information retrieval models, i.e.,language model (LM)

Circulating histones as clinical biomarkers in critically ill conditions

open access: yesFEBS Letters, EarlyView.
Circulating histones are emerging as promising biomarkers in critical illness due to their diagnostic, prognostic, and therapeutic potential. Detection methods such as ELISA and mass spectrometry provide reliable approaches for quantifying histone levels in plasma samples.

Enhancement of Subjective Logic for Semantic Document Analysis Using Hierarchical Document Signature [PDF]

open access: yes, 2010
In this paper, an extension of Subjective Logic (SL) is presented which uses semantic information from a document to find 'opinions' about a sentence. This method computes semantic overlap of events (words or sentences) using Hierarchical Document Signature (HDS) and uses it as evidence to formulate SL belief measures to order sentences according to ...

Subpar reporting of pre‐analytical variables in RNA‐focused blood plasma studies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical variables strongly influence the analysis of extracellular RNA (cell‐free RNA; exRNA) derived from blood plasma. Their reporting is essential to allow interpretation and replication of results. By evaluating 200 exRNA studies, we pinpoint a lack of reporting pre‐analytical variables associated with blood collection, plasma preparation ...

Identification of functional and diverse circulating cancer‐associated fibroblasts in metastatic castration‐naïve prostate cancer patients

open access: yesMolecular Oncology, EarlyView.
Cancer‐associated fibroblasts (CAFs) promote cancer growth, invasion (metastasis), and drug resistance. Here, we identified functional and diverse circulating CAFs (cCAFs) in patients with metastatic prostate cancer (mPCa). cCAFs were found in higher numbers and were functional and diverse in mPCa patients versus healthy individuals, suggesting their ...

Thematic clustering of text documents using an EM-based approach

open access: yesJournal of Biomedical Semantics, 2012
Clustering textual contents is an important step in mining useful information on the web or other text-based resources. The common task in text clustering is to handle text in a multi-dimensional space, and to partition documents into groups, where each ...
