Trace Formula Analysis of Graphs [PDF]

open access: yes, 2006
In this paper, we explore how the trace of the heat kernel can be used to characterise graphs for the purposes of measuring similarity and clustering. The heat-kernel is the solution of the heat-equation and may be computed by exponentiating the Laplacian eigensystem with time. To characterise the shape of the heat-kernel trace we use the zeta-function,

Mycobacterial cell division arrest and smooth‐to‐rough envelope transition using CRISPRi‐mediated genetic repression systems

open access: yesFEBS Open Bio, EarlyView.
CRISPRI‐mediated gene silencing and phenotypic exploration in nontuberculous mycobacteria. In this Research Protocol, we describe approaches to control, monitor, and quantitatively assess CRISPRI‐mediated gene silencing in M. smegmatis and M. abscessus model organisms.

Polarization‐resolved femtosecond Vis/IR spectroscopy tailored for resolving weak signals in biological samples using minimal sample volume

open access: yesFEBS Open Bio, EarlyView.
Unique biological samples, such as site‐specific mutant proteins, are available only in limited quantities. Here, we present a polarization‐resolved transient infrared spectroscopy setup with referencing to improve signal‐to‐noise tailored towards tracing small signals. We provide an overview of characterizing the excitation conditions for polarization‐

Automated Analysis of Auction Traces [PDF]

open access: yes, 2010
When agents participate in an auction, either as buyers or sellers, it is important to be able to verify compliance to auction protocols and correctness of auction clearing. We propose a method for such a verification which is based on analyzing execution traces of the auction.

Trace gas assimilation of Mars orbiter observations [PDF]

open access: yes, 2012
Ozone, water vapour and argon are minor constituents in the Martian atmosphere, observations of which can be of use in constraining atmospheric dynamical and physical processes.

Positivity of Partitioned Hermitian Matrices with Unitarily Invariant Norms

open access: yes, 2014
We give a short proof of a recent result of Drury on the positivity of a $3\times 3$ matrix of the form $(\|R_i^*R_j\|_{\rm tr})_{1 \le i, j \le 3}$ for any rectangular complex (or real) matrices $R_1, R_2, R_3$ so that the multiplication $R_i^*R_j$ is ...

Multi‐omics and low‐input proteomics profiling reveals dynamic regulation driving pluripotency initiation in early mouse embryos

open access: yesFEBS Open Bio, EarlyView.
Mouse pre‐implantation development involves a transition from totipotency to pluripotency. Integrating transcriptomics, epigenetic profiling, low‐input proteomics and functional assays, we show that eight‐cell embryos retain residual totipotency features, whereas cytoskeletal remodeling regulated by the ubiquitin‐proteasome system drives progression ...

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Promiscuous stimulation of HSP70 ATPase activity by parasite‐derived J‐domains

open access: yesFEBS Open Bio, EarlyView.
The malaria parasite Plasmodium falciparum exports three highly homologous yet functionally divergent J‐domain proteins into human erythrocytes. Here, we show that J‐domains isolated from all three proteins effectively stimulate the ATPase activity of both endogenous host and exported parasite HSP70 chaperones.
