SAA/FPR2 Signaling Between Pericentral Hepatocytes and Macrophages Exacerbates Zonated Liver Transplant Injury

open access: yesAdvanced Science, EarlyView.
After liver transplantation, ischemia‐reperfusion injury is more severe in pericentral regions. Multiomic analyses of human grafts and mouse models identify FOXO1 activation in pericentral hepatocytes as an upstream driver of SAA secretion. SAA recruits and activates FPR2+ macrophages, amplifying local inflammation. Amilo‐5MER inhibits SAA bioactivity,

Sense overlapping transcripts in IS1341-type transposase genes are functional non-coding RNAs in archaea

open access: yesRNA Biology, 2015
The existence of sense overlapping transcripts that share regulatory and coding information in the same genomic sequence shows an additional level of prokaryotic gene expression complexity.

Cross‐Modal Denoising and Integration of Spatial Multi‐Omics Data with CANDIES

open access: yesAdvanced Science, EarlyView.
In this paper, we introduce CANDIES, which leverages a conditional diffusion model and contrastive learning to effectively denoise and integrate spatial multi‐omics data. We conduct extensive evaluations on diverse synthetic and real datasets, CANDIES shows superior performance on various downstream tasks, including denoising, spatial domain ...

In vitro, long-range sequence information for de novo genome assembly via transposase contiguity

open access: yesGenome Research, 2014
We describe a method that exploits contiguity preserving transposase sequencing (CPT-seq) to facilitate the scaffolding of de novo genome assemblies. CPT-seq is an entirely in vitro means of generating libraries comprised of 9216 indexed pools, each of ...

Epigenetic Silencing of RFX7 Defines a Transcriptional Axis Linking Lactate Metabolism to Immune Checkpoint Therapy in Glioblastoma

open access: yesAdvanced Science, EarlyView.
Glioblastoma (GBM) exhibits RFX7 silencing via promoter hypermethylation, which downregulates PIK3IP1 to activate PI3K/AKT signaling, increase lactate accumulation, and enhance histone H4K12 lactylation. This lactylation upregulates PD‐L1/CSF1 expression and drives the immunosuppressive microenvironment formation.

Characterization of a functional insertion sequence ISSau2 from Staphylococcus aureus

open access: yesMobile DNA, 2018
Background ISSau2 has been suggested as a member of the IS150 f subgroup in the IS3 family. It encodes a fusion transposase OrfAB produced by programmed − 1 translational frameshifting with two overlapping reading frames orfA and orfB.

Compensating for over-production inhibition of the Hsmar1 transposon in Escherichia coli using a series of constitutive promoters

open access: yesMobile DNA, 2020
Background Transposable elements (TEs) are a diverse group of self-mobilizing DNA elements. Transposition has been exploited as a powerful tool for molecular biology and genomics.

Structural Basis for Transposon End Recognition by Hermes, an Octameric hAT DNA Transposase from Musca domestica

open access: yesCell, 2014
SUMMARY Hermes is a member of the hAT transposon superfamily which has active representatives, including McClintock's archetypal Ac mobile genetic element, in many eukaryotic species.

Multi‐Omics Insights Into the Mechanisms of Early Muscle Fiber Difference and Transformation Between Lean‐Type and Chinese Indigenous Pigs

open access: yesAdvanced Science, EarlyView.
Multi‐omics analyses uncover breed‐specific cis‐regulatory landscapes and higher‐order chromatin architectural differences that underlie early postnatal muscle fiber divergence in pigs. A super‐enhancer upstream of PPP3CB recruits MEF2C to activate PPP3CB transcription, while the PPP3CB–MEF2C positive feedback loop promotes oxidative muscle fiber ...

A bend, flip and trap mechanism for transposon integration

open access: yeseLife, 2016
Cut-and-paste DNA transposons of the mariner/Tc1 family are useful tools for genome engineering and are inserted specifically at TA target sites. A crystal structure of the mariner transposase Mos1 (derived from Drosophila mauritiana), in complex with ...
