Using prior knowledge in the inference of gene association networks
Applied Intelligence, 2020Traditional computational techniques are recently being improved with the use of prior biological knowledge from open-access repositories in the area of gene expression data analysis. In this work, we propose the use of prior knowledge as heuristic in an inference method of gene-gene associations from gene expression profiles.

Assessing network characteristics of cancer associated genes in metabolic and signaling networks
2012 IEEE Symposium on Computational Intelligence in Bioinformatics and Computational Biology (CIBCB), 2012In the post-genome era, high-throughput experimental methods have elucidated many of the complex interactions in metabolic, regulatory, and signal transduction pathways. Graph theoretic methods have been broadly applied to study properties of these interactions.

Gene networks associated with non-syndromic intellectual disability
Journal of Neurogenetics, 2017Non-syndromic intellectual disability (NS-ID) is a genetically heterogeneous disorder, with more than 200 candidate genes to date. Despite the increasing number of novel mutations detected, a relatively low number of recurrently mutated genes have been identified, highlighting the complex genetic architecture of the disorder.

A network of synaptic genes associated with schizophrenia and bipolar disorder
Schizophrenia Research, 2016Identification of novel candidate genes for schizophrenia (SZ) and bipolar disorder (BP), two psychiatric disorders with large epidemiological impacts, is a key research area in neurosciences and psychiatric genetics. Previous evidence from genome-wide studies suggests an important role for genes involved in synaptic plasticity in the risk for SZ and ...

Reveal genes functionally associated with ACADS by a network study
Gene, 2015Establishing a systematic network is aimed at finding essential human gene-gene/gene-disease pathway by means of network inter-connecting patterns and functional annotation analysis. In the present study, we have analyzed functional gene interactions of short-chain acyl-coenzyme A dehydrogenase gene (ACADS).

Integrating embeddings of multiple gene networks to prioritize complex disease-associated genes
2017 IEEE International Conference on Bioinformatics and Biomedicine (BIBM), 2017Genome-wide association study (GWAS), as one primary approach for genetic studies, has been successfully applied to a variety of complex diseases, leading to the discovery of substantial disease-associated loci. These discovered associations provide unprecedented opportunities for deepening our understanding of complex diseases, such as disease ...

Telomere-associated gene network in lung adenocarcinoma
3.1 Molecular Pathology and Functional Genomics, 2015Telomere biology has been extensively studied in lung adenocarcinomas, but the results so far are controversial and scarce. We aimed at inferring telomere length associated gene regulatory network in lung adenocarcinoma, based on next generation whole genome (WGS) and transcriptome (RNAseq) sequencing data.

RECONSTRUCTION OF GENE AND ASSOCIATIVE NETWORKS OF DISEASES TO SEARCH FOR TARGET GENES
Russian Journal of Biological Physics and ChemisrtyComputer reconstruction of gene networks—sets of interacting macromolecules with common functions – is a complex task in bioinformatics. Gene networks, presented as graphical structures, offer a convenient means of visualization and provide qualitatively new insights into the set of studied genes and their biological functions.
