Consistency of Bayesian inference of resolved phylogenetic trees [PDF]

open access: yesJournal of Theoretical Biology, 2013
Bayesian inference is now a leading technique for reconstructing phylogenetic trees from aligned sequence data. In this short note, we formally show that the maximum posterior tree topology provides a statistically consistent estimate of a fully-resolved evolutionary tree under a wide variety of conditions.

DM-PhyClus: a Bayesian phylogenetic algorithm for infectious disease transmission cluster inference

open access: yesBMC Bioinformatics, 2018
Background Conventional phylogenetic clustering approaches rely on arbitrary cutpoints applied a posteriori to phylogenetic estimates. Although in practice, Bayesian and bootstrap-based clustering tend to lead to similar estimates, they often produce ...

Bayesian Phylogenetic Inference from Animal Mitochondrial Genome Arrangements [PDF]

open access: yesJournal of the Royal Statistical Society Series B: Statistical Methodology, 2002
SummaryThe determination of evolutionary relationships is a fundamental problem in evolutionary biology. Genome arrangement data are potentially more informative than deoxyribonucleic acid sequence data for inferring evolutionary relationships between distantly related taxa. We describe a Bayesian framework for phylogenetic inference from mitochondrial

A Comprehensive Protocol for Bayesian Phylogenetic Analysis Using MrBayes: From Sequence Alignment to Model Selection and Phylogenetic Inference

open access: yesBio-Protocol
Bayesian phylogenetic analysis is essential for elucidating evolutionary relationships among organisms. Traditional methods often rely on fixed models and manual parameter settings, which can limit accuracy and efficiency.

Characterization of the complete mitochondrial genome of blacktip shark Carcharhinus limbatus (Carcharhiniformes: Carcharhinidae)

open access: yesMitochondrial DNA. Part B. Resources, 2022
In this study, we aimed to determine the complete mitochondrial genome of blacktip shark Carcharhinus limbatus. The mitochondrial genome was 16,705 bp in length, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region ...

Reconstructing enzyme evolution by protein engineering

open access: yesFEBS Letters, EarlyView.
Natural enzyme evolution can be retraced by protein engineering methods such as directed evolution, rational design, and ancestral sequence reconstruction. These approaches reveal how enzymes emerged from ligand‐binding scaffolds, developed varying substrate preferences, formed oligomeric complexes, adapted to environmental changes, and evolved novel ...

A short guide to phylogeny reconstruction

open access: yesPlant, Soil and Environment, 2007
This review is a short introduction to phylogenetic analysis. Phylogenetic analysis allows comprehensive understanding of the origin and evolution of species.
