Tumor ploidy determination in low-pass whole genome sequencing and allelic copy number visualization using the Constellation Plot

open access: yesGenome Biology
Ploidy determination across the genome has been challenging for low-pass-WGS tumor-only samples. We present BACDAC, a method that calculates tumor ploidy down to 1.2X effective tumor coverage.

Modern spatial sea-ice variability in the central Arctic Ocean and adjacent marginal seas: Reconstruction from biomarker data [PDF]

open access: yes, 2012
Sea ice is a fundamental component of Earth’s climate system, contributing to heat reduction (albedo) and deep-water formation. In order to understand processes controlling the recent dramatic reduction in Arctic sea-ice cover, it is essential to ...

From lactation to malignancy: A comparison between healthy and cancerous breast gland at single‐cell resolution reveals new issues for tumorigenesis

open access: yesFEBS Letters, EarlyView.
Single‐cell RNA sequencing reveals an opposite role of SLPI in basal tumors based on metastatic spread, along with shared activation of specific regulons in cancer cells and mature luminal lactocytes, as well as downregulation of MALAT1 and NEAT1 in the latter.

The Role of the Complement Pathway in Clinical Progression of Geographic Atrophy

open access: yesOphthalmology Science, 2023
Purpose: To investigate the relationship between complement pathway activities and progression of geographic atrophy (GA) secondary to age-related macular degeneration in samples collected from patients enrolled in the Chroma and Spectri trials.

Imeglimin attenuates liver fibrosis by inhibiting vesicular ATP release from hepatic stellate cells

open access: yesFEBS Letters, EarlyView.
Imeglimin, at clinically relevant concentrations, inhibits vesicular ATP accumulation and release from hepatic stellate cells, thereby attenuating purinergic signaling and reducing fibrogenic activation. This mechanism reveals a newly identified antifibrotic action of imeglimin beyond glycemic control.

Biomarkers in mesothelioma [PDF]

open access: yesAnnals of Clinical Biochemistry: International Journal of Laboratory Medicine, 2017
Mesothelioma is an aggressive cancer of pleural and peritoneal cells that is difficult to diagnose and monitor. Numerous studies have attempted to identify a blood- or pleural fluid-based biomarker that could be used in the diagnostic pathway. More recently, there has been interest in the ability of serum/plasma biomarkers to monitor mesothelioma ...

Preanalytical approaches to improve recovery of amyloid-β peptides from CSF as measured by immunological or mass spectrometry-based assays

open access: yesAlzheimer’s Research & Therapy, 2018
Background Amyloid-β 1–42 (Aβ1–42) peptide is a well-established cerebrospinal fluid (CSF) biomarker for Alzheimer’s disease (AD). Reduced levels of Aβ1–42 are indicative of AD, but significant variation in the absolute concentrations of this analyte has

The PD-1/PD-L1 Pathway: A Perspective on Comparative Immuno-Oncology

open access: yesAnimals, 2022
The programmed cell death protein 1/programmed death-ligand 1 (PD-1/PD-L1) pathway mainly attracted attention in immuno-oncology, leading to the development of immune checkpoint therapy.
