Organoids in pediatric cancer research

open access: yesFEBS Letters, EarlyView.
Organoid technology has revolutionized cancer research, yet its application in pediatric oncology remains limited. Recent advances have enabled the development of pediatric tumor organoids, offering new insights into disease biology, treatment response, and interactions with the tumor microenvironment.

Controlled Shock Shells and Intracluster Fusion Reactions in the Explosion of Large Clusters

open access: yes, 2006
The ion phase-space dynamics in the Coulomb explosion of very large ($\sim 10^6 - 10^7$ atoms) deuterium clusters can be tailored using two consecutive laser pulses with different intensities and an appropriate time delay.

Statistical Indicators of Collective Behavior and Functional Clusters in Gene Networks of Yeast [PDF]

open access: yes, 2005
We analyze gene expression time-series data of yeast S. cerevisiae measured along two full cell-cycles. We quantify these data by using q-exponentials, gene expression ranking and a temporal mean-variance analysis.

Reciprocal control of viral infection and phosphoinositide dynamics

open access: yesFEBS Letters, EarlyView.
Phosphoinositides, although scarce, regulate key cellular processes, including membrane dynamics and signaling. Viruses exploit these lipids to support their entry, replication, assembly, and egress. The central role of phosphoinositides in infection highlights phosphoinositide metabolism as a promising antiviral target.

A Method for Rapid, Quantitative Evaluation of Particle Sorting in Microfluidics Using Basic Cytometry Equipment

open access: yesMicromachines, 2023
This paper describes, in detail, a method that uses flow cytometry to quantitatively characterise the performance of continuous-flow microfluidic devices designed to separate particles.

Collective motion and nonequilibrium cluster formation in colonies of gliding bacteria [PDF]

open access: yes, 2012
We characterize cell motion in experiments and show that the transition to collective motion in colonies of gliding bacterial cells confined to a monolayer appears through the organization of cells into larger moving clusters.

Protein pyrophosphorylation by inositol pyrophosphates — detection, function, and regulation

open access: yesFEBS Letters, EarlyView.
Protein pyrophosphorylation is an unusual signaling mechanism that was discovered two decades ago. It can be driven by inositol pyrophosphate messengers and influences various cellular processes. Herein, we summarize the research progress and challenges of this field, covering pathways found to be regulated by this posttranslational modification as ...

Hierarchical marker genes selection in scRNA-seq analysis.

open access: yesPLoS Computational Biology
When analyzing scRNA-seq data containing heterogeneous cell populations, an important task is to select informative marker genes to distinguish various cell clusters and annotate the clusters with biologically meaningful cell types.

An increase in immature β-cells lacking Glut2 precedes the expansion of β-cell mass in the pregnant mouse. [PDF]

open access: yesPLoS ONE, 2017
A compensatory increase in β-cell mass occurs during pregnancy to counter the associated insulin resistance, and a failure in adaptation is thought to contribute to gestational diabetes.

Genome profiles of pathologist-defined cell clusters by multiregional LCM and G&T-seq in one triple-negative breast cancer patient

open access: yesCell Reports Medicine, 2021
Summary: Pathological examination is the gold standard for cancer diagnosis, and breast tumor cells are often found in clusters. We report a case study on one triple-negative breast cancer (TNBC) patient, analyzing tumor development, metastasis, and ...
