Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Pre‐analytical optimization of cell‐free DNA and extracellular vesicle‐derived DNA for mutation detection in liquid biopsies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical handling critically determines liquid biopsy performance. This study defines practical best‐practice conditions for cell‐free DNA (cfDNA) and extracellular vesicle–derived DNA (evDNA), showing how processing time, storage conditions, tube type, and plasma input volume affect DNA integrity and mutation detection.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

Multilevel structured low-density parity-check codes for AWGN and Rayleigh channels

open access: yes, 2010
We propose a novel class of protograph low-density parity-check (LDPC) codes having a combinatorial rather than a random structure, which are termed multilevel-structured (MLS) LDPC codes. It is demonstrated that they posses a strikingly simple structure

Characterization of small trapping sets in LDPC codes from Steiner triple systems

open access: yes, 2022
S.93-97The error-floor performance of low-density paritycheck (LDPC) codes under iterative decoding is governed by combinatorial configurations in the Tanner graph of the code termed trapping sets.

On a Combinatorial Problem for the Set of Binary Vectors

open access: yesИзвестия Иркутского государственного университета: Серия "Математика", 2015
In this paper we introduce a new combinatorial problem for covering binary sets. This problem appears in connection to research of complexity of ESOP.

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

Quantum Error Correction beyond SU(2): Spin, Bosonic, and Permutation-Invariant Codes from Convex Geometry

open access: yesPRX Quantum
We develop a framework for constructing quantum error-correcting codes and logical gates for three types of spaces—composite permutation-invariant spaces of many qubits or qudits, composite constant-excitation Fock state spaces of many bosonic modes, and

Recursive Quantum Relaxation for Combinatorial Optimization Problems [PDF]

open access: yesQuantum
Quantum optimization methods use a continuous degree-of-freedom of quantum states to heuristically solve combinatorial problems, such as the MAX-CUT problem, which can be attributed to various NP-hard combinatorial problems.

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...
