A framework for philosophical biology [PDF]

open access: yes, 2016
Advances in biology have mostly relied on theories that were subsequently revised, expanded or eventually refuted using experimental and other means. Theoretical biology used to primarily provide a basis to rationally examine the frameworks within which biological experiments were carried out and to shed light on overlooked gaps in understanding. Today,

Evaluating the Potential of Leading Large Language Models in Reasoning Biology Questions [PDF]

open access: yesarXiv, 2023
Recent advances in Large Language Models (LLMs) have presented new opportunities for integrating Artificial General Intelligence (AGI) into biological research and education. This study evaluated the capabilities of leading LLMs, including GPT-4, GPT-3.5, PaLM2, Claude2, and SenseNova, in answering conceptual biology questions.

Deciphering neural circuits for Caenorhabditis elegans behavior by computations and perturbations to genome and connectome [PDF]

open access: yesCurrent Opinion in Systems Biology 13: 44-51 (2019), 2019
{\it Caenorhabditis elegans} nematode worms are the only animals with the known detailed neural connectivity diagram, well characterized genomics, and relatively simple quantifiable behavioral output. With this in mind, many researchers view this animal as the best candidate for a systems biology approach, where one can integrate molecular and cellular

Computational Biology and Bioinformatics in Nigeria [PDF]

open access: yesPLoS Computational Biology, 2014
Over the past few decades, major advances in the field of molecular biology, coupled with advances in genomic technologies, have led to an explosive growth in the biological data generated by the scientific community. The critical need to process and analyze such a deluge of data and turn it into useful knowledge has caused bioinformatics to gain ...

Approximation of Intractable Likelihood Functions in Systems Biology via Normalizing Flows [PDF]

open access: yesarXiv, 2023
Systems biology relies on mathematical models that often involve complex and intractable likelihood functions, posing challenges for efficient inference and model selection. Generative models, such as normalizing flows, have shown remarkable ability in approximating complex distributions in various domains. However, their application in systems biology

Identification of novel small molecule inhibitors of ETS transcription factors

open access: yesFEBS Letters, EarlyView.
ETS transcription factors play an essential role in tumourigenesis and are indispensable for sprouting angiogenesis, a hallmark of cancer, which fuels tumour expansion and dissemination. Thus, targeting ETS transcription factor function could represent an effective, multifaceted strategy to block tumour growth. The evolutionarily conserved E‐Twenty‐Six

STAT3 expression is reduced in cardiac pericytes in HFpEF and its loss reduces cellular adhesion and induces pericyte senescence

open access: yesFEBS Letters, EarlyView.
Heart failure with preserved ejection fraction (HFpEF) accounts for half of the heart failure cases. It is characterised by microvascular dysfunction, associated with reduced pericyte coverage and diminished STAT3 expression in pericytes. Loss of STAT3 impairs pericyte adhesion, promotes senescence, and activates a pro‐fibrotic gene program.

Creep Characterization of Inconel 718 Lattice Metamaterials Manufactured by Laser Powder Bed Fusion

open access: yesAdvanced Engineering Materials, EarlyView., 2023
Herein, the creep characteristics of additively manufactured Inconel 718 metamaterials are investigated. The creep behavior of metamaterials and the effects of microstructural defects are assessed, and the microstructure defects are accurately captured using Kachanov's creep damage model.

The rise of computational biology

open access: yesNature Reviews Molecular Cell Biology, 2002
The year 2001 saw a remarkable burst of interest in biological simulation, with several international meetings on the subject, and the inclusion, by journals, of web site references from which published models can be downloaded. So, why has all this happened so suddenly?
