The yeast Rad7/Rad16/Abf1 complex generates superhelical torsion in DNA that is required for nucleotide excision repair [PDF]

open access: yes, 2004
Nucleotide excision repair (NER) in eukaryotes removes DNA base damage as an oligonucleotide in a complex series of reactions. The nature of the dual incision reactions on either side of the damaged base has been extensively investigated.

Role of DNA superhelicity in partitioning of the pSC101 plasmid

open access: yesCell, 1990
Previous work has shown that a cis-acting locus (termed par for partitioning) on the pSC101 plasmid accomplishes its stable inheritance in dividing cell populations. We report here that the DNA of pSC101 derivatives lacking the par region shows a decrease in overall superhelical density as compared with DNA of wild-type pSC101.

Multiple structures of RNA polymerase II isolated from human nuclei by ChIP-CryoEM analysis

open access: yesNature Communications
RNA polymerase II (RNAPII) is a central transcription enzyme that exists as multiple forms with or without accessory factors, and transcribes the genomic DNA packaged in chromatin.

A Superhelical Spiral in the Escherichia coli DNA Gyrase a C-terminal Domain Imparts Unidirectional Supercoiling Bias [PDF]

open access: yes, 2019
DNA gyrase is unique among type II topoisomerases in that its DNA supercoiling activity is unidirectional. The C-terminal domain of the gyrase A subunit (GyrA-CTD) is required for this supercoiling bias.

DNA superhelical density and CRP-mediated lac promoter activation [PDF]

open access: yes, 1991
The cyclic AMP receptor protein (CRP) functions in Escherichia coli in the regulation of several catabolite-sensitive operons. Cyclic AMP (cAMP) forms a complex with CRP which binds to specific DNA sites near the promoter of lactose operon {lacP) and ...

Conformational changes induced by salt in complexes of histones and superhelical nuclear DNA. [PDF]

open access: yes, 1981
When HeLa cells are lysed in solutions containing a non-ionic detergent and 0.75 M-NaCl, structures are released that retain many of the morphological features of nuclei.

Free energy profiles for unwrapping the outer superhelical turn of nucleosomal DNA under torsional stress [PDF]

open access: yes, 2019
Torsional stress gives a significant impact on the structure and dynamics of chromatin. For example, the torsion stress generates supercoiling in chromatin, where negatively supercoiled domains form a decompacted large-scale chromatin structure and are ...

Initiation of Agrobacterium tumefaciens T-DNA processing: purified proteins VirD1 and VirD2 catalyze site- and strand-specific cleavage of superhelical T-border DNA in vitro [PDF]

open access: yes, 1995
T-DNA processing during agroinfection of plants is initiated by site- and strand-specific incision at the T-DNA border sequences of the Ti plasmid. Two proteins are required for this reaction: VirD2 (49.6 kDa), catalyzing a site-specific cleaving-joining

Synthesis of Superhelical Simian Virus 40 Deoxyribonucleic Acid in Cell Lysates* [PDF]

open access: yes
In vivo-labeled SV40 replicating DNA molecules can be converted into covalently closed superhelical SV40 DNA (SV40(I) using a lysate of sv40-infected monkey cells containing intact nuclei.
