Methylation biomarkers can distinguish pleural mesothelioma from healthy pleura and other pleural pathologies

open access: yesMolecular Oncology, EarlyView.
We developed and validated a DNA methylation–based biomarker panel to distinguish pleural mesothelioma from other pleural conditions. Using the IMPRESS technology, we translated this panel into a clinically applicable assay. The resulting two classifier models demonstrated excellent performance, achieving high AUC values and strong diagnostic accuracy.

Algebraic and tropical curves: comparing their moduli spaces [PDF]

open access: yes, 2011
We construct the moduli space for equivalence classes of n-pointed tropical curves of genus g, together with its compactification given by weighted tropical curves, and establish some of its basic topological properties.

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

Dimensionality of social networks using motifs and eigenvalues

open access: yes, 2014
We consider the dimensionality of social networks, and develop experiments aimed at predicting that dimension. We find that a social network model with nodes and links sampled from an $m$-dimensional metric space with power-law distributed influence ...

ATF4‐mediated stress response as a therapeutic vulnerability in chordoma

open access: yesMolecular Oncology, EarlyView.
We screened 5 chordoma cell lines against 100+ inhibitors of epigenetic and metabolic pathways and kinases and identified halofuginone, a tRNA synthetase inhibitor. Mechanistically halofuginone induces an integrated stress response, with eIF2alpha phosphorylation, activation of ATF4 and its target genes CHOP, ASNS, INHBE leading to cell death ...

Diffusion‐based size determination of solute particles: a method adapted for postsynaptic proteins

open access: yesFEBS Open Bio, EarlyView.
We present a diffusion‐based approach for measuring the size of macromolecules and their complexes, and demonstrate its use on postsynaptic proteins. The method requires fluorescein‐labelled protein samples, a microfluidic device that maintains laminar flow for said samples, a microscope recording the emitted fluorescent signals, and an analytic ...

The Traveling Salesman Problem: Low-Dimensionality Implies a Polynomial Time Approximation Scheme

open access: yes, 2015
The Traveling Salesman Problem (TSP) is among the most famous NP-hard optimization problems. We design for this problem a randomized polynomial-time algorithm that computes a (1+eps)-approximation to the optimal tour, for any fixed eps>0, in TSP ...

Rethinking plastic waste: innovations in enzymatic breakdown of oil‐based polyesters and bioplastics

open access: yesFEBS Open Bio, EarlyView.
Plastic pollution remains a critical environmental challenge, and current mechanical and chemical recycling methods are insufficient to achieve a fully circular economy. This review highlights recent breakthroughs in the enzymatic depolymerization of both oil‐derived polyesters and bioplastics, including high‐throughput protein engineering, de novo ...

Mixed metric dimension over (edge) corona products

open access: yesAKCE International Journal of Graphs and Combinatorics
A subset S of V(G) is called a mixed resolving set for G if, for every two distinct elements x and y of [Formula: see text], there exists [Formula: see text] such that [Formula: see text].

The Vertex-Edge Resolvability of Some Wheel-Related Graphs

open access: yesJournal of Mathematics, 2021
A vertex w∈VH distinguishes (or resolves) two elements (edges or vertices) a,z∈VH∪EH if dw,a≠dw,z. A set Wm of vertices in a nontrivial connected graph H is said to be a mixed resolving set for H if every two different elements (edges and vertices) of H ...
