Multi‐View Biomedical Foundation Models for Molecule‐Target and Property Prediction

open access: yesAdvanced Science, Volume 13, Issue 14, 9 March 2026.
Molecular foundation models can provide accurate predictions for a large set of downstream tasks. We develop MMELON, an approach that integrates pre‐trained graph, image, and text foundation models and validate our multi‐view model on over 120 tasks, including GPCR binding.

eQTL-Detect: nextflow-based pipeline for eQTL detection in modular format with sharable and parallelizable scripts

open access: yesNAR Genomics and Bioinformatics
Abstract Bioinformatic pipelines are becoming increasingly complex with the ever-accumulating amount of Next-generation sequencing (NGS) data. Their orchestration is difficult with a simple Bash script, but bioinformatics workflow managers such as Nextflow provide a framework to overcome respective problems.

PICALO: principal interaction component analysis for the identification of discrete technical, cell-type, and environmental factors that mediate eQTLs

open access: yesGenome Biology
Expression quantitative trait loci (eQTL) offer insights into the regulatory mechanisms of trait-associated variants, but their effects often rely on contexts that are unknown or unmeasured.

An atlas of single-cell eQTLs dissects autoimmune disease genes and identifies novel drug classes for treatment

open access: yesCell Genomics
Summary: Most variants identified from genome-wide association studies (GWASs) are non-coding and regulate gene expression. However, many risk loci fail to colocalize with expression quantitative trait loci (eQTLs), potentially due to limited GWAS and ...

eQTL Detector; an automated pipeline for eQTL mapping and downstream analysis

open access: yes, 2020

Identification of blood eQTLs in older adults

open access: yesGene
Genome-wide association studies (GWAS) have been successful in identifying genetic variation associated with a wide range of phenotypes. However, more detailed knowledge of their functional significance is required to provide insights into the molecular mechanisms involved.

Scalable eQTL mapping using single-nucleus RNA-sequencing of recombined gametes from a small number of individuals.

open access: yesPLoS Biology
Phenotypic differences between individuals of a species are often caused by differences in gene expression, which are in turn caused by genetic variation.
