Regions with two amino acids in protein sequences: A step forward from homorepeats into the low complexity landscape

open access: yesComputational and Structural Biotechnology Journal, 2022
Low complexity regions (LCRs) differ in amino acid composition from the background provided by the corresponding proteomes. The simplest LCRs are homorepeats (or polyX), regions composed of mostly-one amino acid type.

An Alignment Free Framework for Taxonomic Inference From Codon and Codon‐Pair Usage

open access: yesEcology and Evolution, Volume 16, Issue 3, March 2026.
We present a model‐agnostic, alignment‐free framework that encodes genomes via codon (64‐D) and codon‐pair (4096‐D) usage profiles, and introduce Taxonomic Consistency (TC), a simple rank‐aware index for evaluating supervised and unsupervised methods against hierarchical taxonomy. In large‐scale experiments across multiple taxonomic ranks, we find that

The relationships between the isoelectric point and: length of proteins, taxonomy and ecology of organisms

open access: yesBMC Genomics, 2007
Background The distribution of isoelectric point (pI) of proteins in a proteome is universal for all organisms. It is bimodal dividing the proteome into two sets of acidic and basic proteins.

ARAGORN, a program to detect tRNA genes and tmRNA genes in nucleotide sequences [PDF]

open access: yes, 2004
A computer program, ARAGORN, identifies tRNA and tmRNA genes. The program employs heuristic algorithms to predict tRNA secondary structure, based on homology with recognized tRNA consensus sequences and ability to form a base-paired cloverleaf.

Development of eNA Sampling for Early Detection of Pathogens in On‐Farm Water Sources

open access: yesEnvironmental DNA, Volume 8, Issue 2, March/April 2026.
We compare four water‐sampling methods for detecting microbial and viral eNA in livestock troughs and show all approaches effectively recover community profiles, supporting flexible, field‐ready surveillance of livestock pathogens. ABSTRACT Early detection of livestock pathogens is critical for mitigating risk and implementing timely control or ...

Maximum-likelihood tree estimation using codon substitution models with multiple partitions [PDF]

open access: yes, 2015
Erworben im Rahmen der Schweizer Nationallizenzen (http://www.nationallizenzen.ch)Many protein sequences have distinct domains that evolve with different rates, different selective pressures, or may differ in codon bias.

Epixylic microbial communities as key regulators of methane emissions from submerged wood in a tropical hydroelectric reservoir

open access: yesLimnology and Oceanography, Volume 71, Issue 3, March 2026.
Abstract Tropical hydroelectric reservoirs are recognized hotspots for greenhouse gas emissions, yet the role of submerged forests in these emissions remains poorly understood. In this study, we investigated the contribution of standing dead trees and their associated epixylic biofilms to methane (CH4) and carbon dioxide (CO2) emissions in the ...

Improved COI taxonomic assignment workflow enhances detection of invertebrates in environmental DNA

open access: yesLimnology and Oceanography: Methods, Volume 24, Issue 3, March 2026.
Abstract Environmental DNA (eDNA) metabarcoding is an increasingly popular and powerful tool in ecology, offering a non‐invasive method to assess biodiversity and monitor ecosystem health across diverse environments. While the mitochondrial cytochrome c oxidase subunit I (COI) gene is one of the most widely used markers for studying eukaryotic ...

Enhanced below‐ground functioning is associated with higher plant resistance against drought: Implications for ecosystem functions

open access: yesJournal of Ecology, Volume 114, Issue 3, March 2026.
The results suggest that the subordinate species achieves higher drought resistance in biomass and soil functions via increased below‐ground functioning. The data presented here provide a basis to explain the underlying mechanisms behind the response of grassland communities and their C cycling to drought.
