Evaluation of cfDNA fragmentation characteristics in plasma for the diagnosis of lung cancer: A prospective cohort study

open access: yesCancer Science, Volume 116, Issue 1, Page 248-256, January 2025.
We constructed a lung cancer detection model using four circulating free DNA (cfDNA) fragmentation features, and this model exhibits strong screening capabilities. It is not only effective for early cancer screening in asymptomatic individuals but also demonstrates robust detection capabilities in early cancer diagnosis.

Detection of brain cancer using genome-wide cell-free DNA fragmentomes [PDF]

open access: yes
UNLABELLED: Diagnostic delays in patients with brain cancer are common and can impact patient outcome. Development of a blood-based assay for detection of brain cancers could accelerate brain cancer diagnosis.

Transformer‐based representation learning and multiple‐instance learning for cancer diagnosis exclusively from raw sequencing fragments of bisulfite‐treated plasma cell‐free DNA

open access: yesMolecular Oncology, Volume 18, Issue 11, Page 2755-2769, November 2024.
This study introduces DECIDIA, a deep‐learning approach for early cancer diagnosis using bisulfite‐treated cfDNA sequencing fragments. Utilizing transformer‐based representation learning and weakly supervised multiple‐instance learning, DECIDIA accurately detects cancer and predicts cancer types, significantly simplifying data analysis.

Plasma Cell‐Free DNA Concentration and Fragmentomes Predict Neoadjuvant Chemotherapy Response in Cervical Cancer Patients

open access: yesAdvanced Science, Volume 11, Issue 43, November 20, 2024.
Cervical cancer patients with varying responses to neoadjuvant chemotherapy (NACT) exhibit unique patterns of variation in cell‐free DNA (cfDNA) levels and fragmentomic characteristics. The cfDNA emerges as a promising biomarker for predicting tumor response to NACT in cervical cancer, offering a novel approach for monitoring treatment response to ...

Circulating Cell-free DNA Fragmentomics Detection and Beyond

open access: yesaging and disease
Circulating cell-free DNA (cfDNA) comprises DNA fragments released into bodily fluids via apoptosis, necrosis, or phagocytosis. cfDNA encapsulates both fragmentomics (structural) and non-fragmentomics (sequence/epigenetic) information from source cells, thereby representing a promising biomarker.

Circulating tumor DNA methylation detection as biomarker and its application in tumor liquid biopsy: advances and challenges

open access: yesMedComm, Volume 5, Issue 11, November 2024.
The origin of ctDNA in the bloodstream is derived from CTC, exosomes secreted by tumor cells, apoptotic tumor cells and necrotic tumor cells (A). ctDNA methylation status plays an important role in the occurrence and development of cancer and is a biomarker for tumor liquid biopsy.

Advances in early detection of non‐small cell lung cancer: A comprehensive review

open access: yesCancer Medicine, Volume 13, Issue 18, September 2024.
Abstract Background Lung cancer has the highest mortality rate among malignancies globally. In addition, due to the growing number of smokers there is considerable concern over its growth. Early detection is an essential step towards reducing complications in this regard and helps to ensure the most effective treatment, reduce health care costs, and ...

Prognostic significance of circulating tumor DNA in non-metastatic colorectal cancer

open access: yesDiscover Oncology
Purpose Circulating tumor DNA (ctDNA) is the small fragments of DNA released by tumor cells into the blood. By detecting the abnormal changes in ctDNA in the blood, it can assist in the early screening of cancer, monitoring of treatment efficacy, early ...

Cell-free DNA fragmentomics for preeclampsia risk assessment

open access: yesNature Communications
Abstract Preeclampsia (PE) is a pregnancy-specific hypertensive disorder that could lead to serious maternal and fetal complications, yet early identification of women at risk remains challenging because reliable biomarkers are limited.
