RAD50 missense variants differentially affect the DNA damage response and mitotic progression

open access: yesFEBS Letters, EarlyView.
RAD50 incorporates into the MRN complex and initiates the DNA damage response. Furthermore, RAD50 promotes mitotic progression. RAD50 missense variants capable of forming an MRN complex supported the DNA damage response and mitotic features to different extents in complementation experiments, indicating these functions are separable and might impact ...

Genomic predictions in purebreds with a multibreed genomic relationship matrix1 [PDF]

open access: yesJournal of Animal Science, 2019
AbstractCombining breeds in a multibreed evaluation can have a negative impact on prediction accuracy, especially if single nucleotide polymorphism (SNP) effects differ among breeds. The aim of this study was to evaluate the use of a multibreed genomic relationship matrix (G), where SNP effects are considered to be unique to each breed, that is ...

Multi-omics-data-assisted genomic feature markers preselection improves the accuracy of genomic prediction

open access: yesJournal of Animal Science and Biotechnology, 2020
Background Presently, multi-omics data (e.g., genomics, transcriptomics, proteomics, and metabolomics) are available to improve genomic predictors. Omics data not only offers new data layers for genomic prediction but also provides a bridge between ...

Plasmodium falciparum gametogenesis essential protein 1 (GEP1) is a transmission‐blocking target

open access: yesFEBS Letters, EarlyView.
This study shows Plasmodium falciparum GEP1 is vital for activating sexual stages of malarial parasites even independently of a mosquito factor. Knockout parasites completely fail gamete formation even when a phosphodiesterase inhibitor is added. Two single‐nucleotide polymorphisms (V241L and S263P) are found in 12%–20% of field samples.

Comparing self‐reported race and genetic ancestry for identifying potential differentially methylated sites in endometrial cancer: insights from African ancestry proportions using machine learning models

open access: yesMolecular Oncology, EarlyView.
Integrating ancestry, differential methylation analysis, and machine learning, we identified robust epigenetic signature genes (ESGs) and Core‐ESGs in Black and White women with endometrial cancer. Core‐ESGs (namely APOBEC1 and PLEKHG5) methylation levels were significantly associated with survival, with tumors from high African ancestry (THA) showing ...

THE IN SILICO PREDICTION OF PROMOTERS IN BACTERIAL GENOMES [PDF]

open access: yesGenome Informatics 2007, 2007
In silico approaches to the identification of bacterial promoters are hampered by poor conservation of their characteristic binding sites. This suggests that the usual position weight matrix models of bacterial promoters are incomplete. A number of methods have been used to overcome this inadequacy, one of which is to incorporate structural properties ...

A large‐scale retrospective study in metastatic breast cancer patients using circulating tumour DNA and machine learning to predict treatment outcome and progression‐free survival

open access: yesMolecular Oncology, EarlyView.
There is an unmet need in metastatic breast cancer patients to monitor therapy response in real time. In this study, we show how a noninvasive and affordable strategy based on sequencing of plasma samples with longitudinal tracking of tumour fraction paired with a statistical model provides valuable information on treatment response in advance of the ...

Global sequence features based translation initiation site prediction in human genomic sequences

open access: yesHeliyon, 2020
Gene prediction has been increasingly important in genome annotation due to advancements in sequencing technology. Genome annotation further helps in determining the structure and function of these genes.
