Domestic and Interbull information in the single step genomic evaluation of Holstein milk production

open access: yesCzech Journal of Animal Science, 2014
Estimated breeding values and genomic enhanced breeding values for milk production of young genotyped Holstein bulls were predicted using a conventional animal model, ridge regression genomic prediction procedure, genomic best linear unbiased prediction,

Multi-omics-data-assisted genomic feature markers preselection improves the accuracy of genomic prediction

open access: yesJournal of Animal Science and Biotechnology, 2020
Background Presently, multi-omics data (e.g., genomics, transcriptomics, proteomics, and metabolomics) are available to improve genomic predictors. Omics data not only offers new data layers for genomic prediction but also provides a bridge between ...

Genomics and predictive medicine

open access: yesThe Siberian Journal of Clinical and Experimental Medicine, 2021
Progress in understanding of structural and functional human genome organization and deciphering primary DNA sequence in human cells allowed for hitherto unreachable new capabilities of medical genetics in identifying the causes and mechanisms of inherited and inborn pathology.

Reduced vascular leakage correlates with breast carcinoma T regulatory cell infiltration but not with metastatic propensity

open access: yesMolecular Oncology, EarlyView.
A mouse model for vascular normalization and a human breast cancer cohort were studied to understand the relationship between vascular leakage and tumor immune suppression. For this, endothelial and immune cell RNAseq, staining for vascular function, and immune cell profiling were employed.

Liquid biopsy epigenetics: establishing a molecular profile based on cell‐free DNA

open access: yesMolecular Oncology, EarlyView.
Cell‐free DNA (cfDNA) fragments in plasma from cancer patients carry epigenetic signatures reflecting their cells of origin. These epigenetic features include DNA methylation, nucleosome modifications, and variations in fragmentation. This review describes the biological properties of each feature and explores optimal strategies for harnessing cfDNA ...

Estimation of Variance Components and Genomic Prediction for Individual Birth Weight Using Three Different Genome-Wide SNP Platforms in Yorkshire Pigs

open access: yesAnimals, 2020
This study estimates the individual birth weight (IBW) trait heritability and investigates the genomic prediction efficiency using three types of high-density single nucleotide polymorphism (SNP) genotyping panels in Korean Yorkshire pigs.

Improving PARP inhibitor efficacy in bladder cancer without genetic BRCAness by combination with PLX51107

open access: yesMolecular Oncology, EarlyView.
Clinical trials on PARP inhibitors in urothelial carcinoma (UC) showed limited efficacy and a lack of predictive biomarkers. We propose SLFN5, SLFN11, and OAS1 as UC‐specific response predictors. We suggest Talazoparib as the better PARP inhibitor for UC than Olaparib.

Deep Kernel for Genomic and Near Infrared Predictions in Multi-environment Breeding Trials

open access: yesG3: Genes, Genomes, Genetics, 2019
Kernel methods are flexible and easy to interpret and have been successfully used in genomic-enabled prediction of various plant species. Kernel methods used in genomic prediction comprise the linear genomic best linear unbiased predictor (GBLUP or GB ...
