SWEEPFINDER2: Increased sensitivity, robustness, and flexibility

open access: yes, 2015
SweepFinder is a popular program that implements a powerful likelihood-based method for detecting recent positive selection, or selective sweeps. Here, we present SweepFinder2, an extension of SweepFinder with increased sensitivity and robustness to the ...

Efficiency of genomic selection using Bayesian multi-marker models for traits selected to reflect a wide range of heritabilities and frequencies of detected quantitative traits loci in mice [PDF]

open access: yes, 2012
BACKGROUND: Genomic selection uses dense single nucleotide polymorphisms (SNP) markers to predict breeding values, as compared to conventional evaluations which estimate polygenic effects based on phenotypic records and pedigree information.

PARP inhibitors elicit distinct transcriptional programs in homologous recombination competent castration‐resistant prostate cancer

open access: yesMolecular Oncology, EarlyView.
PARP inhibitors are used to treat a small subset of prostate cancer patients. These studies reveal that PARP1 activity and expression are different between European American and African American prostate cancer tissue samples. Additionally, different PARP inhibitors cause unique and overlapping transcriptional changes, notably, p53 pathway upregulation.

Advances in oil palm genomic selection [PDF]

open access: yes, 2019
More efficient methods are required to breed oil palm (Elaeis guineensis Jacq.) for yield maximization, in order to meet the increased demand for palm oil while limiting environmental impacts.

Characterizing the salivary RNA landscape to identify potential diagnostic, prognostic, and follow‐up biomarkers for breast cancer

open access: yesMolecular Oncology, EarlyView.
This study explores salivary RNA for breast cancer (BC) diagnosis, prognosis, and follow‐up. High‐throughput RNA sequencing identified distinct salivary RNA signatures, including novel transcripts, that differentiate BC from healthy controls, characterize histological and molecular subtypes, and indicate lymph node involvement.

Response to genomic selection: The Bulmer effect and the potential of genomic selection when the number of phenotypic records is limiting

open access: yesGenetics Selection Evolution, 2012
Background Over the last ten years, genomic selection has developed enormously. Simulations and results on real data suggest that breeding values can be predicted with high accuracy using genetic markers alone.

Bridging the gap: Multi‐stakeholder perspectives of molecular diagnostics in oncology

open access: yesMolecular Oncology, EarlyView.
Although molecular diagnostics is transforming cancer care, implementing novel technologies remains challenging. This study identifies unmet needs and technology requirements through a two‐step stakeholder involvement. Liquid biopsies for monitoring applications and predictive biomarker testing emerge as key unmet needs. Technology requirements vary by

Optimising desired gain indices to maximise selection response

open access: yesFrontiers in Plant Science
IntroductionIn plant breeding, we often aim to improve multiple traits at once. However, without knowing the economic value of each trait, it is hard to decide which traits to focus on.

Genome-wide profiling of human cap-independent translation-enhancing elements. [PDF]

open access: yes, 2013
We report an in vitro selection strategy to identify RNA sequences that mediate cap-independent initiation of translation. This method entails mRNA display of trillions of genomic fragments, selection for initiation of translation and high-throughput ...
