Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

AUKE: Automatic Kernel Code Generation for an analogue SIMD Focal-plane Sensor-Processor Array [PDF]

open access: yes, 2018
Focal-plane Sensor-Processor Arrays (FPSPs) are new imaging devices with parallel Single Instruction Multiple Data (SIMD) computational capabilities built into every pixel.

Automated Hints Generation for Investigating Source Code Plagiarism and Identifying The Culprits on In-Class Individual Programming Assessment

open access: yesComputers, 2019
Most source code plagiarism detection tools only rely on source code similarity to indicate plagiarism. This can be an issue since not all source code pairs with high similarity are plagiarism.

Subtype‐specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers

open access: yesMolecular Oncology, EarlyView.
This study employed machine learning methodologies to perform the subtype‐specific classification of RNA‐seq data sets, which are mapped on enhancers from TCGA‐derived breast cancer patients. Their integration with gene expression (referred to as ProxCReAM eRNAs) and chromatin accessibility profiles has the potential to identify lineage‐specific and ...

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Identifying Code Clones with RefactorErl

open access: yesActa Cybernetica, 2016
Code clones, the results of "copy&paste programming", have a negativeimpact on software maintenance. Therefore several tools and techniqueshave been developed to identify them in the source code. Most ofthem concentrate on imperative, well known languages, while in thispaper, we give an AST/metric based clone detection algorithm forthe functional ...

Pre‐analytical optimization of cell‐free DNA and extracellular vesicle‐derived DNA for mutation detection in liquid biopsies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical handling critically determines liquid biopsy performance. This study defines practical best‐practice conditions for cell‐free DNA (cfDNA) and extracellular vesicle–derived DNA (evDNA), showing how processing time, storage conditions, tube type, and plasma input volume affect DNA integrity and mutation detection.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

Object code verification [PDF]

open access: yes
Object code is a program of a processor language and can be directly executed on a machine. Program verification constructs a formal proof that a program correctly implements its specification.
