Highly multiplexed digital PCR assay for simultaneous quantification of variant allele frequencies and copy number alterations of KRAS and GNAS in pancreatic cancer precursors

open access: yesMolecular Oncology, EarlyView.
Combining melting curve analysis enhances the multiplexing capability of digital PCR. Here, we developed a 14‐plex assay to simultaneously measure single nucleotide mutations and amplifications of KRAS and GNAS, which are common driver genes in pancreatic cancer precursors. This assay accurately quantified variant allele frequencies in clinical samples

Complete mitogenomes of the chlorophyte green algae Scherffelia dubia and Tetraselmis sp. CCMP 881 (Chlorodendrophyceae)

open access: yesMitochondrial DNA. Part B. Resources, 2020
We report here the first mitogenome sequences for the chlorophyte class Chlorodendrophyceae. The mitogenomes of Tetraselmis sp. CCMP 881 and Scherffelia dubia (SAG 17.86) are 46,904 bp and 78,958 bp long, respectively, but their gene repertoires are ...

Inverted repeat structure of the Sry locus in mice. [PDF]

open access: yesProceedings of the National Academy of Sciences, 1992
The testis-determining gene Sry is located on the short arm of the mouse Y chromosome in a region known to have undergone duplications and rearrangements in comparison with the equivalent portion of the human Y chromosome. Detailed analysis of the Sry genomic locus reveals a further difference in that the mouse Sry open reading frame lies within 2.8 ...

Escape from TGF‐β‐induced senescence promotes aggressive hallmarks in epithelial hepatocellular carcinoma cells

open access: yesMolecular Oncology, EarlyView.
Chronic TGF‐β exposure drives epithelial HCC cells from a senescent state to a TGF‐β resistant mesenchymal phenotype. This transition is characterized by the loss of Smad3‐mediated signaling, escape from senescence, enhanced invasiveness and metastatic potential, and upregulation of key resistance modulators such as MARK1 and GRM8, ultimately promoting

Next-generation sequencing yields the complete chloroplast genome of Abies balsamea

open access: yesMitochondrial DNA. Part B. Resources, 2019
Abies balsamea is native to the mountains of North America and often used as Christmas Trees. In this study, we reported the complete chloroplast genome of A. balsamea.

ShcD adaptor protein drives invasion of triple negative breast cancer cells by aberrant activation of EGFR signaling

open access: yesMolecular Oncology, EarlyView.
We identified adaptor protein ShcD as upregulated in triple‐negative breast cancer and found its expression to be correlated with reduced patient survival and increased invasion in cell models. Using a proteomic screen, we identified novel ShcD binding partners involved in EGFR signaling pathways.

Structural Basis for the Inverted Repeat Preferences of mariner Transposases [PDF]

open access: yesJournal of Biological Chemistry, 2015
The inverted repeat (IR) sequences delimiting the left and right ends of many naturally active mariner DNA transposons are non-identical and have different affinities for their transposase. We have compared the preferences of two active mariner transposases, Mos1 and Mboumar-9, for their imperfect transposon IRs in each step of transposition: DNA ...

Inhibitor of DNA binding‐1 is a key regulator of cancer cell vasculogenic mimicry

open access: yesMolecular Oncology, EarlyView.
Elevated expression of transcriptional regulator inhibitor of DNA binding 1 (ID1) promoted cancer cell‐mediated vasculogenic mimicry (VM) through regulation of pro‐angiogenic and pro‐cancerous genes (e.g. VE‐cadherin (CDH5), TIE2, MMP9, DKK1). Higher ID1 expression also increased metastases to the lung and the liver.

EMT‐associated bias in the Parsortix® system observed with pancreatic cancer cell lines

open access: yesMolecular Oncology, EarlyView.
The Parsortix® system was tested for CTC enrichment using pancreatic cancer cell lines with different EMT phenotypes. Spike‐in experiments showed lower recovery of mesenchymal‐like cells. This was confirmed with an EMT‐inducible breast cancer cell line.

Single-cell copy number variant detection reveals the dynamics and diversity of adaptation.

open access: yesPLoS Biology, 2018
Copy number variants (CNVs) are a pervasive source of genetic variation and evolutionary potential, but the dynamics and diversity of CNVs within evolving populations remain unclear.
