A spatial model of the plant circadian clock reveals design principles for coordinated timing

open access: yesMolecular Systems Biology, 2022
Individual plant cells possess a genetic network, the circadian clock, that times internal processes to the day‐night cycle. Mathematical models of the clock are typically either “whole‐plant” that ignore tissue or cell type‐specific clock behavior, or ...

Flow-Sensitive Fault Localization [PDF]

open access: yes, 2013
Identifying the cause of an error is often the most time-consuming part in program debugging. Fault localization techniques can help to automate this task. Particularly promising are static proof-based techniques that rely on an encoding of error traces into trace formulas. By identifying irrelevant portions of the trace formula, the possible causes of

Structural biology of ferritin nanocages

open access: yesFEBS Letters, EarlyView.
Ferritin is a conserved iron‐storage protein that sequesters iron as a ferric mineral core within a nanocage, protecting cells from oxidative damage and maintaining iron homeostasis. This review discusses ferritin biology, structure, and function, and highlights recent cryo‐EM studies revealing mechanisms of ferritinophagy, cellular iron uptake, and ...

Learning locality-sensitive bucketing functions

open access: yesBioinformatics
Abstract Motivation Many tasks in sequence analysis ask to identify biologically related sequences in a large set. The edit distance, being a sensible model for both evolution and sequencing error, is widely used in these tasks as a measure.

Organ‐specific redox imbalances in spinal muscular atrophy mice are partially rescued by SMN antisense oligonucleotides

open access: yesFEBS Letters, EarlyView.
We identified a systemic, progressive loss of protein S‐glutathionylation—detected by nonreducing western blotting—alongside dysregulation of glutathione‐cycle enzymes in both neuronal and peripheral tissues of Taiwanese SMA mice. These alterations were partially rescued by SMN antisense oligonucleotide therapy, revealing persistent redox imbalance as ...

Mechanisms of IgE‐mediated food allergy and the role of allergen‐specific B cells

open access: yesFEBS Letters, EarlyView.
Food allergy arises when allergen‐specific B cells preferentially produce immunoglobulin E (IgE) antibodies against harmless foods. This article explains the mechanisms driving IgE‐mediated reactions, highlights the central role of these B cells, and discusses how natural tolerance (NT) and oral immunotherapy (OIT) can reshape allergic immune responses.

Effect of Distributed Mass on the Node, Frequency, and Sensitivity of Resonant-Mode Based Cantilevers

open access: yesSensors, 2017
We derived an analytical expression for a resonant-mode based bi-layered cantilever with distributed mass load. The behavior of mode of vibration, nodal position, frequency shift, as well as sensitivity under different mass load distributions was ...

Calpain small subunit homodimerization is robust and calcium‐independent

open access: yesFEBS Letters, EarlyView.
Calpains dimerize via penta‐EF‐hand (PEF) domains. Using single‐molecule force spectroscopy, we measured the strength and kinetics of PEF–PEF homodimer binding. The interaction is robust, shows a transient conformational step before dissociation, and remains largely insensitive to Ca2+.
