An agent-based multi-level model to study the spread of gonorrhea in different and interacting risk groups

open access: yesFrontiers in Applied Mathematics and Statistics, 2023
IntroductionMathematical modeling has emerged as a crucial component in understanding the epidemiology of infectious diseases. In fact, contemporary surveillance efforts for epidemic or endemic infections heavily rely on mathematical and computational ...

Diversity and complexity in neural organoids

open access: yesFEBS Letters, EarlyView.
Neural organoid research aims to expand genetic diversity on one side and increase tissue complexity on the other. Chimeroids integrate multiple donor genomes within single organoids. Self‐organising multi‐identity organoids, exogenous cell seeding, or enforced assembly of region‐specific organoids contribute to tissue complexity.

The human gut microbiome across the life course

open access: yesFEBS Letters, EarlyView.
Despite significant individual variation and continuous change throughout life, the human gut microbiome follows some life stage‐specific trends. This article provides a brief overview of how gut microbiome composition shifts across different phases of life. Created in BioRender. Özkurt, E. (2026) https://BioRender.com/8q4nrnc.

MULTI-SCALE MODELLING OF FIBRE BUNDLES

open access: yes, 2013
The research deals with modelling of fibre assemblies with a view to increase the computational efficiency without restricting the fibre count to predict the intra-yarn fibre interactions.

From mice to humans—divergent strategies for intestinal homeostasis and regeneration

open access: yesFEBS Letters, EarlyView.
Recent advances such as organoid genome editing, xenotransplantation, imaging, and whole‐genome sequencing have enabled direct studies of human intestinal stem cells (ISCs). These studies reveal species‐specific features, including slower ISC proliferation, distinct injury responses, slower somatic mutation accumulation in humans, and an inverse ...

Studying the Effects of Dissolved Noble Gases and High Hydrostatic Pressure on the Spherical DOPC Bilayer Using Molecular Dynamic Simulations

open access: yesMembranes
Fine-grained molecular dynamics simulations have been conducted to depict lipid objects enclosed in water and interacting with a series of noble gases dissolved in the medium. The simple point-charge (SPC) water system, featuring a boundary composed of 1,

Artificial Neural Network-Based Prediction of Total Eccentricities in Existing Buildings Using Ambient Vibration Records [PDF]

open access: yesJournal of Soft Computing in Civil Engineering
This paper introduces a neural network-based methodology for determining the total floor eccentricity along one axis in existing buildings. The method utilizes ambient vibration-measured natural frequencies and corresponding frequency response amplitudes

Knowledge Representation for Multi-Scale Physiology Route Modeling

open access: yesFrontiers in Neuroinformatics, 2021
We present a framework for the topological and semantic assembly of multiscale physiology route maps. The framework, called ApiNATOMY, consists of a knowledge representation (KR) model and a set of knowledge management (KM) tools.

Multi-scale computational modelling in biology and physiology

open access: yesProgress in Biophysics and Molecular Biology, 2008
Recent advances in biotechnology and the availability of ever more powerful computers have led to the formulation of increasingly complex models at all levels of biology. One of the main aims of systems biology is to couple these together to produce integrated models across multiple spatial scales and physical processes.
