Reconstruction of the evolutionary landscape of biological processes involved in the early stages of the metastatic cascade [PDF]

open access: yesGenetics and Molecular Biology
Metastasis is not a de novo functional module innovation but rather the pathological redeployment of deeply conserved biological programs. Here, we reconstruct the evolutionary landscape of biological functions involved in the early stages of the ...

Metagenomic Association Uncovers Host Genotype‐Structured Rhizobacterial Networks and Novel Taxa That Enhance Soybean Salt Tolerance

open access: yesAdvanced Science, EarlyView.
An STI‐guided metagenomic association framework links soybean salt‐tolerance phenotypes with rhizosphere microbiome composition and network organization in natural saline soils. The approach identifies candidate beneficial taxa, including Thalassospira xiamenensis, and provides an efficient strategy for mining stress‐protective microbes from native ...

Intermittent Fasting Restores Cardiac Lipid Homeostasis in Diabetic Cardiomyopathy in Association With Akkermansia Muciniphila and 1‐methyl‐L‐histidine

open access: yesAdvanced Science, EarlyView.
Intermittent fasting reshapes the gut microbiota in diabetic cardiomyopathy, restoring Akkermansia muciniphila and the microbiota‐associated metabolite 1‐methyl‐L‐histidine. This shift is linked to improved cardiac lipid homeostasis, reduced lipid peroxidation, and attenuated myocardial injury, highlighting a gut microbiota–metabolite–lipid axis in ...

quercusTOA: integrating functional annotations and comparative genomics across oak lineages

open access: yesFrontiers in Bioinformatics
Oaks (Quercus L.) are key components of Northern Hemisphere Forest ecosystems, yet the integration of their rapidly growing genomic resources remains challenging. Here, we present quercusTOA, a genomic and functional resource that integrates nine Quercus

Revolutionising Agricultural Sustainability: New ‘Furrow Tillage’ can Mitigate Short‐Term Soil‐to‐Atmosphere CO2 Flux and Promote Soil‐Plant‐Microbe Health

open access: yesAdvanced Science, EarlyView.
Furrow tillage resolves the conventional‐vs.‐no‐tillage trade‐off by simultaneously cutting CO2 efflux to 2.0–3.0 g C m−2 d−1 and unlocking high nutrient availability for the rice rhizosphere. This scalable agronomic solution strengthens soil health, enhances plant physiology, reshapes microbial metabolism, and shifts paddy systems toward a net ...

Identification of mammalian orthologs using local synteny

open access: yesBMC Genomics, 2009
Background Accurate determination of orthology is central to comparative genomics. For vertebrates in particular, very large gene families, high rates of gene duplication and loss, multiple mechanisms of gene duplication, and high rates of ...

MetaPhOrs 2.0: integrative, phylogeny-based inference of orthology and paralogy across the tree of life

open access: yesNucleic Acids Res., 2020
Inferring homology relationships across genes in different species is a central task in comparative genomics. Therefore, a large number of resources and methods have been developed over the years.

Transposable Element–Driven PIEZO Mutation Enhances Locust Flight in Plateau Hypoxia

open access: yesAdvanced Science, EarlyView.
Why transposable elements (TEs) persisted or expanded in genomes remains a mystery. Using integrated analysis of TE macro‐ and microevolution in locusts, our results showed that thousands of TE insertions promoted widespread adaptive variation. Subfamilies of candidate adaptive TEs amplified and reshaped species‐level genomic architecture.
