Landscape of BRAF transcript variants in human cancer

open access: yesMolecular Oncology, EarlyView.
We investigate the annotation of BRAF variants, focusing on protein‐coding BRAF‐220 (formerly BRAF‐reference) and BRAF‐204 (BRAF‐X1). The IsoWorm pipeline allows us to quantify these variants in human cancer, starting from RNA‐sequencing data. BRAF‐204 is more abundant than BRAF‐220 and impacts patient survival.

ESI-MS/MS Identification of a Bradykinin-Potentiating Peptide from Amazon Bothrops atrox Snake Venom Using a Hybrid Qq-oaTOF Mass Spectrometer

open access: yesToxins, 2013
A bradykinin-potentiating peptide (BPP) from Amazon Bothrops atrox venom with m/z 1384.7386 was identified and characterized by collision induced dissociation (CID) using an ESI-MS/MS spectra obtained in positive ion mode on a hybrid Qq-oaTOF mass ...

Understanding and measuring mechanical signals in the tumor stroma

open access: yesFEBS Open Bio, EarlyView.
This review discusses cancer‐associated fibroblast subtypes and their functions, particularly in relation to extracellular matrix production, as well as the development of 3D models to study tumor stroma mechanics in vitro. Several quantitative techniques to measure tissue mechanical properties are also described, to emphasize the diagnostic and ...

Bitter peptide prediction using graph neural networks

open access: yesJournal of Cheminformatics
Bitter taste is an unpleasant taste modality that affects food consumption. Bitter peptides are generated during enzymatic processes that produce functional, bioactive protein hydrolysates or during the aging process of fermented products such as cheese,

Target-Specific De Novo Peptide Binder Design with DiffPepBuilder [PDF]

open access: yesarXiv
Despite the exciting progress in target-specific de novo protein binder design, peptide binder design remains challenging due to the flexibility of peptide structures and the scarcity of protein-peptide complex structure data. In this study, we curated a large synthetic dataset, referred to as PepPC-F, from the abundant protein-protein interface data ...

A 2D IR Study of Isotope-Edited Variants of the Elastin-like GVGVPGVG Peptide and the Size Dependent Behavior of (VPGVG)n [PDF]

open access: yesarXiv, 2017
This study uses two-dimensional infrared (2D IR) spectroscopy in conjunction with isotope labeling and spectral modeling from molecular dynamics simulations to identify the dominant turn conformations that exist in equilibrium ensembles of the (VPGVG)n family of intrinsically disordered elastin-like peptides.
