A cellular system to study responses to a collision between the transcription complex and a protein‐bound nick in the DNA template

open access: yesFEBS Letters, EarlyView.
We present the cellular transcription‐coupled Flp‐nick system allowing the introduction of a Top1‐mimicking cleavage complex (Flpcc) at a Flp recognition target site within a controllable LacZ gene. LacZ transcription leads to the collision of RNA polymerase II (RNAPII) with Flpcc, and this causes RNAPII stalling, ubiquitination, and degradation.

Effective incorporation of 2'-O-methyl-oligoribonucleotides into liposomes and enhanced cell association through modification with thiocholesterol [PDF]

open access: yes, 1992
Cholesterol was linked to 2'-O-methyl-oligoribonucleotides (2'-OMe-RNA) via a disulfide bond by reacting the 3'-(pyridyldithio)-modified 2'-OMe-RNA with thiocholesterol in dichloromethane-methanol solution.

Interaction vesicles as emerging mediators of host‐pathogen molecular crosstalk and their implications for infection dynamics

open access: yesFEBS Letters, EarlyView.
Interaction extracellular vesicles (iEVs) are hybrid vesicles formed through host‐pathogen communication. They facilitate immune evasion, transfer pathogens' molecules, increase host cell uptake, and enhance virulence. This Perspective article illustrates the multifunctional roles of iEVs and highlights their emerging relevance in infection dynamics ...

Structure and regulation of ZCCHC4 in m6A-methylation of 28S rRNA. [PDF]

open access: yes, 2019
N6-methyladenosine (m6A) modification provides an important epitranscriptomic mechanism that critically regulates RNA metabolism and function. However, how m6A writers attain substrate specificities remains unclear. We report the 3.1 Å-resolution crystal

TREEOME: A framework for epigenetic and transcriptomic data integration to explore regulatory interactions controlling transcription [PDF]

open access: yes, 2015
Motivation: Predictive modelling of gene expression is a powerful framework for the in silico exploration of transcriptional regulatory interactions through the integration of high-throughput -omics data.

STAT3 expression is reduced in cardiac pericytes in HFpEF and its loss reduces cellular adhesion and induces pericyte senescence

open access: yesFEBS Letters, EarlyView.
Heart failure with preserved ejection fraction (HFpEF) accounts for half of the heart failure cases. It is characterised by microvascular dysfunction, associated with reduced pericyte coverage and diminished STAT3 expression in pericytes. Loss of STAT3 impairs pericyte adhesion, promotes senescence, and activates a pro‐fibrotic gene program.

Protein-RNA interactions: a structural analysis [PDF]

open access: yes, 2001
A detailed computational analysis of 32 protein-RNA complexes is presented. A number of physical and chemical properties of the intermolecular interfaces are calculated and compared with those observed in protein-double-stranded DNA and protein-single ...

Modeling cross‐talk of RNA modification enzymes reveals tumor microenvironment‐associated clinical significance and immunotherapy prediction in hepatobiliary malignancy

open access: yesMedComm, 2023
RNA modification includes four main types, N6‐methyladenosine, N1‐methyladenosine, alternative polyadenylation (APA), and adenosine‐to‐inosine (A‐to‐I) RNA editing, involving 41 enzymes that serve as “writers”, “readers” and “erasers”.

Ion channel function of polycystin‐2/polycystin‐1 heteromer revealed by structure‐guided mutagenesis

open access: yesFEBS Letters, EarlyView.
Mutations in polycystin‐1 (PC1) or polycystin‐2 (PC2) cause autosomal‐dominant polycystic kidney disease (ADPKD). We generated a novel gain‐of‐function PC2/PC1 heteromeric ion channel by mutating pore‐blocking residues. Moreover, we demonstrated that PC2 will preferentially assemble with PC1 to form heteromeric complexes when PC1 is co‐expressed ...

Suppression of Argonaute 2 Transcript Levels in Du182A Cells [PDF]

open access: yes, 2018
RNA interference (RNAi) uses double-stranded RNA (dsRNA) molecules to degrade and suppress the transcript level of a complementary mRNA target1.
