Probing the Structures of Viral RNA Regulatory Elements with SHAPE and Related Methodologies

open access: yesFrontiers in Microbiology, 2018
Viral RNAs were selected by evolution to possess maximum functionality in a minimal sequence. Depending on the classification of the virus and the type of RNA in question, viral RNAs must alternately be replicated, spliced, transcribed, transported from ...

The Secondary Structure of Potato Spindle Tuber Viroid Determines Its Infectivity in Nicotiana benthamiana

open access: yesViruses, 2023
The function of RNAs is determined by their structure. However, studying the relationship between RNA structure and function often requires altering RNA sequences to modify the structures, which leads to the neglect of the importance of RNA sequences ...

Spaces of RNA Secondary Structures

open access: yesAdvances in Mathematics, 1993
The primary goal of the authors is to contribute to investigations of the secondary structure of RNA. The starting point are bond pictures that give rise to partially ordered sets of macromolecules. For such posets corresponding to classes of ``arbitrary'' and ``binary'' macromolecules (the latter being motivated by the study of secondary structures of

RNA secondary structure prediction with pseudoknots: Contribution of algorithm versus energy model. [PDF]

open access: yesPLoS ONE, 2018
RNA is a biopolymer with various applications inside the cell and in biotechnology. Structure of an RNA molecule mainly determines its function and is essential to guide nanostructure design.

An algebraic language for RNA pseudoknots comparison

open access: yesBMC Bioinformatics, 2019
Background RNA secondary structure comparison is a fundamental task for several studies, among which are RNA structure prediction and evolution. The comparison can currently be done efficiently only for pseudoknot-free structures due to their inherent ...

Efficient Generation of RNA Secondary Structure Prediction Algorithm Under PAR Framework

open access: yesFrontiers in Plant Science, 2022
Prediction of RNA secondary structure is an important part of bioinformatics genomics research. Mastering RNA secondary structure can help us to better analyze protein synthesis, cell differentiation, metabolism, and genetic processes and thus reveal the

RNA movies: visualizing RNA secondary structure spaces. [PDF]

open access: yesBioinformatics, 1999
Abstract MOTIVATION: RNA Movies is a system for the visualization of RNA secondary structure spaces. Its input is a script consisting of primary and secondary structure information. From this script, the system fully automatically generates animated graphical structure representations.

Ovarian Sex Cord Stromal Tumors in Children and Adolescents—The European Standard Clinical Practice Recommendations

open access: yesPediatric Blood &Cancer, EarlyView.
ABSTRACT As part of the European Cooperative Study Group for Paediatric Rare Tumours initiative, we developed standard clinical practice guidelines for ovarian sex cord stromal tumors, based on comprehensive national and international cohort analyses, literature review, and a final expert consensus conference.

Mutational patterns in RNA secondary structure evolution examined in three RNA families. [PDF]

open access: yesPLoS ONE, 2011
The goal of this work was to study mutational patterns in the evolution of RNA secondary structure. We analyzed bacterial tmRNA, RNaseP and eukaryotic telomerase RNA secondary structures, mapping structural variability onto phylogenetic trees constructed

Transferrin receptor 1‐mediated iron uptake supports thermogenic activation in human cervical‐derived adipocytes

open access: yesFEBS Letters, EarlyView.
In this study, we found that human cervical‐derived adipocytes maintain intracellular iron level by regulating the expression of iron transport‐related proteins during adrenergic stimulation. Melanotransferrin is predicted to interact with transferrin receptor 1 based on in silico analysis.
