Marginalized kernels for RNA sequence data analysis.
We present novel kernels that measure similarity of two RNA sequences, taking account of their secondary structures. Two types of kernels are presented. One is for RNA sequences with known secondary structures, the other for those without known secondary structures.

ScanFold 2.0: a rapid approach for identifying potential structured RNA targets in genomes and transcriptomes [PDF]
A major limiting factor in target discovery for both basic research and therapeutic intervention is the identification of structural and/or functional RNA elements in genomes and transcriptomes.

TRANSCRIPTOMIC DIFFERENCES IN MONOZYGOTIC TWINS WITH OVARIAN CANCER
Objectives: The most significant barrier to treating epithelial ovarian cancer(EOC), is the late diagnosis and the emergence of chemotherapy resistance in the early stages. The ineffectiveness of standard treatment protocols in advanced-stage cases ...

RNA Sequencing and Analysis [PDF]
RNA sequencing (RNA-Seq) uses the capabilities of high-throughput sequencing methods to provide insight into the transcriptome of a cell. Compared to previous Sanger sequencing- and microarray-based methods, RNA-Seq provides far higher coverage and greater resolution of the dynamic nature of the transcriptome.

Spatial transcriptomics of the nematode Caenorhabditis elegans using RNA tomography
Summary: RNA tomography or tomo-seq combines mRNA sequencing and cryo-sectioning to spatially resolve gene expression. We have adapted this method for the nematode Caenorhabditis elegans to generate anteroposterior gene expression maps at near-cellular ...

ANALYSIS OF LARGE-SCALE SEQUENCING OF SMALL RNAS [PDF]
The advent of large-scale sequencing has opened up new areas of research, such as the study of Piwi-interacting small RNAs (piRNAs). piRNAs are longer than miRNAs, close to 30 nucleotides in length, involved in various functions, such as the suppression of transposons in germline. Since a large number of them (many tens of thousands) are generated from

RNA Sequencing Analysis of Salivary Extracellular RNA [PDF]
Salivary biomarkers for disease detection, diagnostic and prognostic assessments have become increasingly well established in recent years. In this chapter we explain the current leading technology that has been used to characterize salivary non-coding RNAs (ncRNAs) from the extracellular RNA (exRNA) fraction: HiSeq from Illumina® platform for RNA ...

SePIA: RNA and small RNA sequence processing, integration, and analysis [PDF]
Large-scale sequencing experiments are complex and require a wide spectrum of computational tools to extract and interpret relevant biological information. This is especially true in projects where individual processing and integrated analysis of both small RNA and complementary RNA data is needed.

Fast Processing RNA-Seq on Multicore Processor
RNA Sequencing (RNA-Seq) is the sequencing and analysis of transcriptomes. The main purpose of RNA-Seq analysis is to find out the presence and quantity of RNA in an experimental sample under a specific condition.
