constclust: Consistent clusters for scRNA-seq
Unsupervised clustering to identify distinct cell types is a crucial early step in analyses of scRNAseq data. Current methods are dependent on a number of parameters, whose effect on the resulting solution's accuracy and reproducibility are frequently uncharacterized – resulting in ad-hoc selection by users. constclust is a novel meta-clustering method

Simplifying complex scRNA-seq data with metacells
Single-cell RNA sequencing (scRNA-seq) provides unique opportunities for studying heterogeneous cells populations. However, in-depth single-cell transcriptomic characterization often requires profiling tens to hundreds of thousands of cells.

SCdenoise: a reference-based scRNA-seq denoising method using semi-supervised learning
scRNA-seq is a promising technology to perform unbiased, high-throughput, and high-resolution transcriptome analysis at single-cell resolution. The raw data usually suffers from noise and low quality, such as dropout events, which hinder downstream ...

Icariin promoted the growth of Akk by enhancing the activity of N‐acetylgalactosaminidase (Amuc_0920), which enhanced mucin utilization and provided a favorable nutrient environment for bacterial growth. This icariin‐mediated enrichment of Akk further reshaped the tumor microenvironment and promoted CD8+ T cell infiltration, ultimately synergizing with

O‐GlcNAcylated TAP1 Impairs Antigen Presentation and Promotes Immune Evasion in Bladder Cancer
This article unveils a critical mechanism of immune evasion in bladder cancer, which the O‐GlcNAc modification of TAP1 disrupts antigen presentation. This modification triggers HLA‐A degradation, shielding tumor cells from CD8+ T cell attack. The findings highlight targeting this pathway as a promising therapeutic avenue to sensitize tumors to ...

scRNA-seq raw data for BCL9 in cDC1
We performed single-cell sequencing (scRNA-seq) of tumors and TdLNs from B16-OVA tumor-bearing Bcl9/Bcl9l deficient mice (n = 3) and wild type mice (n = 3).

A single‐cell atlas of pancreatic ductal adenocarcinoma development reveals progressive ductal‐fibroblast‐immune crosstalk. Tumor‐derived LAMB3 drives the formation of immunosuppressive LRRC15+ fibroblasts through the ITGB1/FAK/MAPK/FOSL2 signaling. Glycolytic reprogramming upregulates LAMB3 and correlates with LRRC15+ fibroblast enrichment.

Statistical analysis of RNA-seq and scRNA-seq expression data
RNA-seq is a popular technique that utilizes next-generation sequencing to obtain transcriptome information from a cell population. It generates short sequences of reads from the transcriptome, which can be utilized for gene annotation, expression ...

A Microbial Lipid‐ATP Synthase Axis Fuels NK Cell Antitumor Activity
This study focuses on the mechanism by which gut microbiota‐derived outer membrane vesicles (OMVs) regulate NK cell antitumor activity. B. intestinalis is identified to decrease extra‐intestinal tumor growth via its OMVs enriched in sphingosine (SP).
