Predicting translation initiation rates for designing synthetic biology

open access: yesFrontiers in Bioengineering and Biotechnology, 2014
In synthetic biology, precise control over protein expression is required in order to construct functional biological systems. A core principle of the synthetic biology approach is model-guided design and, based on biological understanding of the process,

Phosphatidylinositol 4‐kinase as a target of pathogens—friend or foe?

open access: yesFEBS Letters, EarlyView.
This graphical summary illustrates the roles of phosphatidylinositol 4‐kinases (PI4Ks). PI4Ks regulate key cellular processes and can be hijacked by pathogens, such as viruses, bacteria and parasites, to support their intracellular replication. Their dual role as essential host enzymes and pathogen cofactors makes them promising drug targets.

Fungal genome sequencing: basic biology to biotechnology [PDF]

open access: yesCritical Reviews in Biotechnology, 2015
The genome sequences provide a first glimpse into the genomic basis of the biological diversity of filamentous fungi and yeast. The genome sequence of the budding yeast, Saccharomyces cerevisiae, with a small genome size, unicellular growth, and rich history of genetic and molecular analyses was a milestone of early genomics in the 1990s.

A One-Year Introductory Biology Majors’ Lab Sequence Incorporating Vision & Change

open access: yesJournal of Microbiology & Biology Education, 2019
The introduction of Vision and Change by AAAS and the recommendation that biology departments amend their curricula to focus on key concepts and skills necessary for graduates have led to a re-envisioning of introductory curricula across the nation. Many

Habitability around F-type Stars

open access: yes, 2014
We explore the general astrobiological significance of F-type main-sequence stars with masses between 1.2 and 1.5 Msun. Special consideration is given to stellar evolutionary aspects due to nuclear main-sequence evolution.

Xenopus and Zebrafish Annotation in the UniProt Knowledgebase (UniProtKB) [PDF]

open access: yes, 2009
The African clawed frog Xenopus laevis and the zebrafish Danio rerio have both proved to be good model organisms for studying early vertebrate cellular and developmental biology.

Protein pyrophosphorylation by inositol pyrophosphates — detection, function, and regulation

open access: yesFEBS Letters, EarlyView.
Protein pyrophosphorylation is an unusual signaling mechanism that was discovered two decades ago. It can be driven by inositol pyrophosphate messengers and influences various cellular processes. Herein, we summarize the research progress and challenges of this field, covering pathways found to be regulated by this posttranslational modification as ...

MEMOFinder: combining _de_ _novo_ motif prediction methods with a database of known motifs [PDF]

open access: yes, 2008
*Background:* Methods for finding overrepresented sequence motifs are useful in several key areas of computational biology. They aim at detecting very weak signals responsible for biological processes requiring robust sequence identification like ...

An upstream open reading frame regulates expression of the mitochondrial protein Slm35 and mitophagy flux

open access: yesFEBS Letters, EarlyView.
This study reveals how the mitochondrial protein Slm35 is regulated in Saccharomyces cerevisiae. The authors identify stress‐responsive DNA elements and two upstream open reading frames (uORFs) in the 5′ untranslated region of SLM35. One uORF restricts translation, and its mutation increases Slm35 protein levels and mitophagy.

Profile Context-Sensitive HMMs for Probabilistic Modeling of Sequences With Complex Correlations [PDF]

open access: yes, 2006
The profile hidden Markov model is a specific type of HMM that is well suited for describing the common features of a set of related sequences. It has been extensively used in computational biology, where it is still one of the most popular tools.
