Global gene expression analysis of single cells.
Current opinion in drug discovery & development, 2003Gene expression profiling is increasingly being used to study complex disease processes, with a focus toward generating new hypotheses and identifying novel therapeutic approaches. This method requires not only the ability to assign expression data to the correct cell type, but also the aptitude to interpret the subsequent deluge of gene expression ...

Quantitative analysis of gene expression in a single cell by qPCR
Nature Methods, 2009We developed a quantitative PCR method featuring a reusable single-cell cDNA library immobilized on beads for measuring the expression of multiple genes in a single cell. We used this method to analyze multiple cDNA targets (from several copies to several hundred thousand copies) with an experimental error of 15.9% or less.

Spatiotemporal single-cell analysis of gene expression in the mouse suprachiasmatic nucleus
Nature Neuroscience, 2020Mammalian circadian behaviors are orchestrated by the suprachiasmatic nucleus (SCN) in the ventral hypothalamus, but the number of SCN cell types and their functional roles remain unclear. We have used single-cell RNA-sequencing to identify the basic cell types in the mouse SCN and to characterize their circadian and light-induced gene expression ...

Genomic data integration & gene expression analysis of single cells

Analysis of Gene Expression in Genetically Labeled Single Cells
2007A combination of transgenic technology and single-cell reverse transcription polymerase chain reaction (RT-PCR)has been used to study gene expression in dopaminergic amacrine (DA)cells of the mouse retina. Because there are only 900 DA cells, and they cannot be distinguished from neighboring neurons on the basis of their morphology, we labeled them ...

Differential gene expression analysis in single-cell RNA sequencing data
2017 IEEE International Conference on Bioinformatics and Biomedicine (BIBM), 2017Differential gene expression analysis is one of the significant efforts in single cell RNA sequencing (scRNAseq) analysis to discover the specific changes in expression levels of individual cell types. Since scRNAseq exhibits multimodality, large amounts of zero counts, and sparsity, it is different from the traditional bulk RNA sequencing (RNAseq ...

Microfluidics device for single cell gene expression analysis in Saccharomyces cerevisiae
Yeast, 2006AbstractWe have measured single‐cell gene expression over time using a microfluidics‐based flow cell which physically traps individual yeast using µm‐sized structures (yeast jails). Our goal was to determine variability of gene expression within a cell over time, as well as variability between individual cells.

Transfection of Molecular Beacons in Microchannels for Single-Cell Gene-Expression Analysis
Bioanalysis, 2010Efficient transfection of molecular beacons has to be performed in the microscale in order to fully utilize the potential of molecular beacons and microfluidics for studying the real-time gene-expression dynamics in living cells. Nevertheless, there has been relatively little study on transfection of molecular beacons in microfluidic channels. In this ...

Single-Cell Gene-Expression Analysis by Quantitative RT-PCR
2008The problem of development has long been one of the key issues in biology. With stem-cell therapies on the horizon, the “reverse engineering” of developmental programs promises to become a task of great practical significance. We now understand the general schemes by which transcriptional networks regulate cellular differentiation and morphogenesis ...
