Transition matrix between chromatin states.

open access: yes, 2013
The first line is the probability of each chromatin state. The matrix below the first line is the Markov transition matrix between states (see Materials and Methods for its estimation).

Design and analysis strategies for robust microbiome ageing research

open access: yesFEBS Letters, EarlyView.
The gut microbiome changes with age and associates with age‐related morbidity and mortality, establishing it as a potential biomarker and intervention target for ageing. Realising this potential requires methodological rigour, yet distinguishing biological signals from methodological artefacts remains challenging across cohorts. This review provides an

The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.

Tumour–host interactions in Drosophila: mechanisms in the tumour micro‐ and macroenvironment

open access: yesMolecular Oncology, EarlyView.
This review examines how tumour–host crosstalk takes place at multiple levels of biological organisation, from local cell competition and immune crosstalk to organism‐wide metabolic and physiological collapse. Here, we integrate findings from Drosophila melanogaster studies that reveal conserved mechanisms through which tumours hijack host systems to ...

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Correlations, spectra, and entanglement transitions in ensembles of matrix product states

open access: yesPhysical Review B
We investigate ensembles of Matrix Product States (MPSs) generated by quantum circuit evolution followed by projection onto MPSs with a fixed bond dimension $χ$. Specifically, we consider ensembles produced by: (i) random sequential unitary circuits, (ii) random brickwork unitary circuits, and (iii) circuits involving both unitaries and projective ...

Evaluation of matrix polynomials in the state companion matrix of linear time invariant systems

open access: yes, 1973
In this paper a new iterative algorithm is presented for the numerical evaluation of matrix polynomials in the state companion matrix of a linear time invariant system. The algorithm also enables the polynomial coefficients of the characteristic equation

COMP–PMEPA1 axis promotes epithelial‐to‐mesenchymal transition in breast cancer cells

open access: yesMolecular Oncology, EarlyView.
This study reveals that cartilage oligomeric matrix protein (COMP) promotes epithelial‐to‐mesenchymal transition (EMT) in breast cancer. We identify PMEPA1 (protein TMEPAI) as a novel COMP‐binding partner that mediates EMT via binding to the TSP domains of COMP, establishing the COMP–PMEPA1 axis as a key EMT driver in breast cancer.

Quantum non-linear evolution of inflationary tensor perturbations

open access: yesJournal of High Energy Physics, 2019
We study the quantum mechanical evolution of the tensor perturbations during inflation with non-linear tensor interactions. We first obtain the Lindblad terms generated by non-linear interactions by tracing out unobservable sub-horizon modes.
