Polyfunctional CD8+CD226+RUNX2hi effector T cells are diminished in advanced stages of chronic lymphocytic leukemia

open access: yesMolecular Oncology, EarlyView.
CD226+CD8+ T cells express elevated levels of RUNX2, exhibit higher proliferation capacity, cytokines and cytolytic molecules expression, and migratory capacity. In contrast, CD226−CD8+ T cells display an exhausted phenotype associated with the increased expression of co‐inhibitory receptors and impaired effector functions.

Non-equilibrium dynamics of gene expression and the Jarzynski equality

open access: yes, 2007
In order to express specific genes at the right time, the transcription of genes is regulated by the presence and absence of transcription factor molecules.

mTim: Rapid and accurate transcript reconstruction from RNA-Seq data [PDF]

open access: yesarXiv, 2013
Recent advances in high-throughput cDNA sequencing (RNA-Seq) technology have revolutionized transcriptome studies. A major motivation for RNA-Seq is to map the structure of expressed transcripts at nucleotide resolution. With accurate computational tools for transcript reconstruction, this technology may also become useful for genome (re-)annotation ...

Inhibition of acyl‐CoA synthetase long‐chain isozymes decreases multiple myeloma cell proliferation and causes mitochondrial dysfunction

open access: yesMolecular Oncology, EarlyView.
Triacsin C inhibition of the acyl‐CoA synthetase long chain (ACSL) family decreases multiple myeloma cell survival, proliferation, mitochondrial respiration, and membrane potential. Made with Biorender.com. Multiple myeloma (MM) is an incurable cancer of plasma cells with a 5‐year survival rate of 59%.

Reliable scaling of Position Weight Matrices for binding strength comparisons between transcription factors [PDF]

open access: yesarXiv, 2015
Scoring DNA sequences against Position Weight Matrices (PWMs) is a widely adopted method to identify putative transcription factor binding sites. While common bioinformatics tools produce scores that can reflect the binding strength between a specific transcription factor and the DNA, these scores are not directly comparable between different ...

Cystatin A promotes the antitumor activity of T helper type 1 cells and dendritic cells in murine models of pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Pancreatic ductal adenocarcinoma (PDAC) is a disease with very poor prognosis due to therapeutic limitations. We investigated the antitumor effects of cystatin A (CSTA) in PDAC murine models. We are first to confirm that CSTA enhances T helper type 1‐mediated antitumor effects through promotion of dendritic cells and M1 macrophage activity. CSTA can be

Collective Properties of a Transcription Initiation Model under Varying Environment [PDF]

open access: yesarXiv, 2015
The dynamics of gene transcription is tightly regulated in eukaryotes. Recent experiments have revealed various kinds of transcriptional dynamics, such as RNA polymerase II pausing, that involves regulation at the transcription initiation stage, and the choice of different regulation pattern is closely related to the physiological functions of the ...
