Construction of Pará rubber tree genome and multi-transcriptome database accelerates rubber researches

open access: yesBMC Genomics, 2018
Background Natural rubber is an economically important material. Currently the Pará rubber tree, Hevea brasiliensis is the main commercial source. Little is known about rubber biosynthesis at the molecular level.

GeneSurfer enables transcriptome-wide exploration and annotation of gene co-expression modules in 3D spatial transcriptomics data

open access: yesiScience
Summary: Gene co-expression provides crucial insights into biological functions, however, there is a lack of exploratory analysis tools for localized gene co-expression in large-scale datasets.

Correlation of transcriptome profile with electrical activity in temporal lobe epilepsy

open access: yesNeurobiology of Disease, 2006
The biology underlying epileptic brain activity in humans is not well understood and likely depends on changes in gene expression. We performed a microarray transcriptome profiling of 12 anterolateral temporal cortical samples originating from five ...

MOSTWAS: Multi-Omic Strategies for Transcriptome-Wide Association Studies.

open access: yesPLoS Genetics, 2021
Traditional predictive models for transcriptome-wide association studies (TWAS) consider only single nucleotide polymorphisms (SNPs) local to genes of interest and perform parameter shrinkage with a regularization process.

Using transcriptome Shannon entropy to evaluate the off-target effects and safety of insecticidal siRNAs

open access: yesJournal of Integrative Agriculture, 2022
A recent breakthrough in agricultural biotechnology is the introduction of RNAi-mediated strategies in pest control. However, the off-target effects of RNAi pest control are still not fully understood.

Improving gene set enrichment analysis (GSEA) by using regulation directionality

open access: yesMicrobiology Spectrum
To infer the biological meaning from transcriptome data, it is useful to focus on genes that are regulated by the same regulator, i.e., regulons. Unfortunately, current gene set enrichment analysis (GSEA) tools do not consider whether a gene is activated

Integrated analysis of the aging brain transcriptome and proteome in tauopathy

open access: yesMolecular Neurodegeneration, 2020
Background Tau neurofibrillary tangle pathology characterizes Alzheimer’s disease and other neurodegenerative tauopathies. Brain gene expression profiles can reveal mechanisms; however, few studies have systematically examined both the transcriptome and ...

Transferrin receptor 1‐mediated iron uptake supports thermogenic activation in human cervical‐derived adipocytes

open access: yesFEBS Letters, EarlyView.
In this study, we found that human cervical‐derived adipocytes maintain intracellular iron level by regulating the expression of iron transport‐related proteins during adrenergic stimulation. Melanotransferrin is predicted to interact with transferrin receptor 1 based on in silico analysis.
