BEAST: Bayesian evolutionary analysis by sampling trees

open access: yesBMC Evolutionary Biology, 2007
Background The evolutionary analysis of molecular sequence variation is a statistical enterprise. This is reflected in the increased use of probabilistic models for phylogenetic inference, multiple sequence alignment, and molecular population genetics ...

A note on limits of sequences of binary trees

open access: yesDiscrete Mathematics & Theoretical Computer Science, 2023
We discuss a notion of convergence for binary trees that is based on subtree sizes. In analogy to recent developments in the theory of graphs, posets and permutations we investigate some general aspects of the topology, such as a characterization of the set of possible limits and its structure as a metric space.

Coalescent-based genome analyses resolve the early branches of the euarchontoglires

open access: yes, 2013
Despite numerous large-scale phylogenomic studies, certain parts of the mammalian tree are extraordinarily difficult to resolve. We used the coding regions from 19 completely sequenced genomes to study the relationships within the super-clade ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Rooted Tree Sequence Problems [PDF]

open access: yes, 1995
application/pdf論文(Article)Let D be a directed tree. If deg⁻ (r)=O for some vertex r ED, and deg⁻ (v)=l for any vertex v ED with v ≠ r ,then r is called a root and D is called a rooted tree.

Small RNA pathways in mammalian oocytes

open access: yesFEBS Open Bio, EarlyView.
Three distinct small RNA pathways operate in mammalian oocytes: RNAi interference (RNAi), the microRNA (miRNA) pathway, and the PIWI‐associated RNA (piRNA) pathway. These pathways use small RNAs to guide sequence‐specific repression and contribute to oocyte biology by targeting genes and mobile elements or appear insignificant since different ...

Molecular characterization of covRS mutations in M1UK Streptococcus pyogenes

open access: yesFEBS Open Bio, EarlyView.
Group A Streptococcus (GAS) acquires covRS mutations driving a hypervirulent bacterial state, frequently associated with invasive disease‐like necrotizing fasciitis. We demonstrate that the newly emerged M1UK GAS lineage can also acquire these mutations.

The new approach of multiple genome sequence matching based on GPU

open access: yes四川大学学报. 自然科学版, 2017
Suffix trees and suffix arrays have been used widely in bioinformatics applications, especially for DNA sequence alignments in the initial exact match phase of heuristic algorithms.

OrthoSelect: a protocol for selecting orthologous groups in phylogenomics [PDF]

open access: yes, 2009
Background: Phylogenetic studies using expressed sequence tags (EST) are becoming a standard approach to answer evolutionary questions. Such studies are usually based on large sets of newly generated, unannotated, and error-prone EST sequences from ...
