Protein Language Model‐Guided Engineering of a 2,3‐Butanediol Dehydrogenase for the Enantioselective Synthesis of Cyclic α‐Hydroxy Ketones

open access: yesAdvanced Science, EarlyView.
A (2R,3R)‐butanediol dehydrogenase from Bacillus subtilis (BsBDH) is engineered for the enantioselective synthesis of 2‐hydroxycyclohexanone. A PASS computational design strategy is proposed to enhance the thermostability of BsBDH. Moreover, ESM‐1v combined with ISM is utilized for enhancing and inverting its stereoselectivity.

Protein thiol modifications visualized in vivo. [PDF]

open access: yesPLoS Biology, 2004
Thiol-disulfide interconversions play a crucial role in the chemistry of biological systems. They participate in the major systems that control the cellular redox potential and prevent oxidative damage.

A survey of genes encoding H2O2-producing GMC oxidoreductases in 10 Polyporales genomes [PDF]

open access: yes, 2015
15 p.-4 fig.-1 tab.The genomes of three representative Polyporales (Bjerkandera adusta, Phlebia brevispora and a member of the Ganoderma lucidum complex) recently were sequenced to expand our knowledge on the diversity and distribution of genes involved ...

Natural Negative Feedback Loops Confer Indica‐Japonica Differentiation for Grain Size Homeostasis in Rice

open access: yesAdvanced Science, EarlyView.
This study reveals the genetic and molecular mechanisms controlling grain size homeostasis through fine‐tuning OsGRX8 self‐expression by two natural negative feedback loops functioning in redox‐dependent or ‐independent manners and identifies two self‐regulatory haplotypes (SRHs) for the subspecies differentiation in rice.

Chemical Proteomics Identifies Ketogenesis‐Mediated Cysteine Modifications Regulating Redox Function

open access: yesAngewandte Chemie, EarlyView.
Herein, we report ketone body induce cysteine modifications beyond lysine acylation, as revealed by integrating chemical proteomics with open‐search methods. Among the modifications, cysteine crotonation (Ccr) was chemically validated by endogenous peptide‐based co‐elution assays.

Generating functional protein variants with variational autoencoders.

open access: yesPLoS Computational Biology, 2021
The vast expansion of protein sequence databases provides an opportunity for new protein design approaches which seek to learn the sequence-function relationship directly from natural sequence variation. Deep generative models trained on protein sequence

Quantitative amino acid analysis of bovine NADH:ubiquinone oxidoreductase (Complex I) and related enzymes. Consequences for the number of prosthetic groups

open access: yesBiochimica et Biophysica Acta (BBA) - Bioenergetics, 2003
Bovine-heart NADH:ubiquinone oxidoreductase (EC 1.6.5.3; Complex I) is the first and most complicated enzyme in the mitochondrial respiratory chain. Biochemistry textbooks and virtually all literature on this enzyme state that it contains one FMN and at least four iron-sulfur clusters.

Disulphide production by Ero1alpha-PDI relay is rapid and effectively regulated [PDF]

open access: yes, 2010
The molecular networks that control endoplasmic reticulum (ER) redox conditions in mammalian cells are incompletely understood. Here, we show that after reductive challenge the ER steady-state disulphide content is restored on a time scale of seconds ...

Oncolytic Probiotics with Molecular Pili for Solid Tumor Therapy

open access: yesAdvanced Science, EarlyView.
This study identifies Lactobacillus rhamnosus as an intrinsic oncolytic agent that triggers tumor metabolic collapse via calcium‐dependent ROS bursts. By chemically anchoring collagen‐targeting “molecular pili” to the bacterial surface, the engineered non‐transgenic probiotic (LR@MP) achieves targeted colonization and potent solid tumor suppression ...

Impact of selected amino acids of HP0377 (Helicobacter pylori thiol oxidoreductase) on its functioning as a CcmG (cytochrome c maturation) protein and Dsb (disulfide bond) isomerase

open access: yesPLOS ONE, 2018
Helicobacter pylori HP0377 is a thiol oxidoreductase, a member of the CcmG family involved in cytochrome biogenesis, as previously shown by in vitro experiments. In this report, we document that HP0377 also acts in vivo in the cytochrome assembly process in Bacillus subtilis, where it complements the lack of ResA.
