Using Wikipedia with associative networks for document classification [PDF]

open access: yes, 2013
We demonstrate a new technique for building associative networks based on Wikipedia, comparing them to WordNet-based associative networks that we used previously, nding the Wikipedia-based networks to perform better at document classification ...

Generalized hetero-associative neural networks [PDF]

open access: yes
Auto-associative neural networks (e.g. the Hopfield model implementing the standard Hebbian prescription) serve as a foundational framework for pattern recognition and associative memory in statistical mechanics.

Profiling neoadjuvant therapy response in rectal cancer using meta‐analysis of publicly available transcriptomic RNA‐seq datasets

open access: yesMolecular Oncology, EarlyView.
This study integrates publicly available transcriptomic datasets to identify molecular signatures associated with response to neoadjuvant chemoradiotherapy in locally advanced rectal cancer. By analyzing a combination of multiple cohorts with bioinformatics approaches, we reveal biological pathways and immune‐related features that may improve ...

Oral and fecal microbiota in Chinese adults with obesity reveal potential niche-specific microbiota associated with obesity

open access: yesBMC Microbiology
Background Obesity has emerged as a global health crisis. Increasing evidence suggests that imbalances in gut and oral microbiota are linked to obesity, with specific microbial profiles influencing metabolic dysfunction and weight gain.

Functional association networks for disease gene prediction.

open access: yes, 2017
Mapping of the human genome has been instrumental in understanding diseasescaused by changes in single genes. However, disease mechanisms involvingmultiple genes have proven to be much more elusive. Their complexityemerges from interactions of intracellular molecules and makes them immuneto the traditional reductionist approach.

The VHL tumor suppressor at the crossroad of protein folding, aggregation, and cancer

open access: yesMolecular Oncology, EarlyView.
Mutations, environmental stress, and chaperone dysfunction can destabilize pVHL, promoting its conversion from the native folded state into amyloid‐like assemblies. This transition may contribute to protein storage, cell dormancy, survival, and drug resistance.

Human umbilical cord mesenchymal stem cell–derived exosomes are associated with changes in renal injury markers, gut microbiota composition, and inflammatory signaling in IgA nephropathy

open access: yesFrontiers in Immunology
BackgroundIgA nephropathy (IgAN) is the most common primary glomerulonephritis worldwide and a leading cause of end-stage kidney disease, yet disease-specific therapeutic options remain limited.

A role for eIF5A in translational control of stress‐inducible proteins in multiple myeloma cell lines

open access: yesMolecular Oncology, EarlyView.
Loss of eIF5A rewires thapsigargin‐mediated endoplasmic reticulum stress responses in multiple myeloma cells by selective translation of mRNA transcripts, consequently dampening thapsigargin‐induced unfolded protein response (UPR) activation and shifting the balance from induction of apoptosis toward cell survival and proliferation.

Integrative analysis of the mouse cecal microbiome across diet, age, and weight in the diverse BXD population

open access: yesMicrobiome
Background The gut microbiota adapts to and shapes the host’s metabolic state through affecting circulating metabolites and consequent gene regulatory networks, resulting in systemic influences in diverse organs via connections such as the gut–liver axis.
