Reconstructing enzyme evolution by protein engineering

open access: yesFEBS Letters, EarlyView.
Natural enzyme evolution can be retraced by protein engineering methods such as directed evolution, rational design, and ancestral sequence reconstruction. These approaches reveal how enzymes emerged from ligand‐binding scaffolds, developed varying substrate preferences, formed oligomeric complexes, adapted to environmental changes, and evolved novel ...

The co-smash product as an intrinsic tensor product [PDF]

open access: yes, 2014
While the co-smash product of objects in a semi-abelian category may be used as a formal commutator [2, 3], ever since its introduction in [1] it has also been clear that certain tensor products appear as co-smash products.

Formalizing Structural Semiotics: A Category-Theoretic Approach to Actantial Systems

open access: yesAxioms
In this article we present a categorical reconstruction of the actantial model introduced by A. J. Greimas in structural semiotics. Using Spivak and Kent’s framework of ontological logs and schema-based categories, the actantial system is formalized as a

Conserved binding mode but diverse interfaces of MreC‐PBP2 interactions

open access: yesFEBS Letters, EarlyView.
The crystal structure of abMreC reveals a conserved two β‐barrel architecture and provides structural insights into its role within the bacterial elongasome. The abMreC–abPBP2 complex model identifies the molecular basis of MreC‐mediated PBP2 recognition, contributing to the regulation of peptidoglycan synthesis.

Category model to modeling the surface texture knowledge-base [PDF]

open access: yes, 2006
The next generations of Geometrical Product Specification (GPS) standards are considered to be too theoretical, abstract, complex and over-elaborate. And it is not easier for industry to understand and implement them efficiently in a short time.

Semi-Substructural Logics à la Lambek with Symmetry

open access: yesBulletin of the Section of Logic
This work studies the proof theory and ternary relational semantics of left (right) skew monoidal closed categories and skew monoidal bi-closed categories, both symmetric and non-symmetric, from the perspective of non-associative Lambek calculus ...

AscF in the mycobacterial CIII–CIV supercomplex lacks metal and nucleotide binding but links malate oxidation to respiration

open access: yesFEBS Letters, EarlyView.
The mycobacterial CIII‐CIV respiratory supercomplex is an obligate assembly, encompassing several subunits of unknown functions. We have characterized the intracellular subunit AscF, and show that it is unlikely to be a sensor for metals or nucleotides, but is required for growth on nonfermentable energy sources, and likely works as an adapter for ...

A tangent category approach to operadic geometry [PDF]

open access: yes
In his Lectures on Noncommutative Geometry, Ginzburg proposes a theory of algebraic noncommutative (affine) geometry. One of the fundamental insights of noncommutative geometry is to regard associative, non necessarily commutative, algebras as geometric ...

Categorical-algebraic methods in group cohomology [PDF]

open access: yes, 2017
In the article [8], Janelidze introduced the concept of a double central exten- sion in order to analyse the Hopf formula for the third integral homology of a group [2].

The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.
