Chromatin accessibility and the regulatory epigenome
Nature Reviews Genetics, 2019Physical access to DNA is a highly dynamic property of chromatin that plays an essential role in establishing and maintaining cellular identity. The organization of accessible chromatin across the genome reflects a network of permissible physical interactions through which enhancers, promoters, insulators and chromatin-binding factors cooperatively ...

Characterization of chromatin accessibility in psoriasis
Frontiers of Medicine, 2021The pathological hallmarks of psoriasis involve alterations in T cell genes associated with transcriptional levels, which are determined by chromatin accessibility. However, to what extent these alterations in T cell transcriptional levels recapitulate the epigenetic features of psoriasis remains unknown.

Imaging Chromatin Accessibility by Assay of Transposase-Accessible Chromatin with Visualization
2022Chromatin accessibility is one of the fundamental structures regulating genome functions including transcription and DNA repair. Recent technological advantages to analyze chromatin accessibility begun to explore the dynamics of local chromatin structures.

Characterizing accessible chromatin with iDAPT
Nature Reviews Genetics, 2021A paper published in Nature Methods describes integrative DNA and protein tagging (iDAPT). iDAPT is a new approach for analysing both genomic (iDAPT-seq) and proteomic (iDAPT-MS) components of accessible chromatin from a single nuclear lysate.

Chromatin accessibility in neuropsychiatric disorders
Neurobiology of Learning and Memory, 2021Epigenetic mechanisms have recently emerged as critical regulators of brain function in health and disease. By controlling the accessibility and the expression of specific genes, these pathways can mediate transient and long-lasting changes in neuronal function in both physiological and pathological contexts.

Deep Learning on Chromatin Accessibility
2023DNA accessibility has been a powerful tool in locating active regulatory elements in a cell type, but dissecting the combinatorial logic within these regulatory elements has been a continued challenge in the field. Deep learning models have been shown to be highly predictive models of regulatory DNA and have led to new biological insights on regulatory

A simple probe for DNA accessibility in chromatin
Journal of Inorganic Biochemistry, 1995When DNA is treated with Cu(II) and then heated, the melting temperature (Tm) of the DNA is dramatically decreased (8). The Cu(II) binds to the DNA in such a way as to destabilize the double helix and help to break the hydrogen bonds between the bases. When soluble chromatin is similarly treated with Cu(II) and heated, the Tm is unaffected.

Measuring Chromatin Accessibility: ATAC-Seq
2021Assay for Transposase-Accessible Chromatin using sequencing (ATAC-Seq) is a method to investigate the accessibility of chromatin in a genome-wide fashion. In this chapter, we provide a brief history of the chromatin accessibility field followed by a detailed protocol to perform ATAC-Seq assay.
