UCtracker: A Deep Learning–Based DNA Methylation Model for Noninvasive Diagnosis and Recurrence Surveillance of Urothelial Carcinoma in a Prospective Study

open access: yesAdvanced Science, EarlyView.
We developed UCtracker, a urine DNA methylation–based deep learning model, for noninvasive diagnosis and postoperative surveillance of urothelial carcinoma. UCtracker demonstrates high diagnostic accuracy, robustness at ultralow sequencing depth, early recurrence detection, and dynamic risk‐stratified monitoring of molecular residual disease ...

Chromatin Packing Domain Engineering Through the Manipulation of Nuclear Cationic States

open access: yesAdvanced Science, EarlyView.
Manipulation of intranuclear divalent cation concentrations rapidly and reversibly remodels chromatin packing domains in living cells. Magnesium depletion disrupts domain compaction, heterochromatin organization, and transcriptional regulation, whereas magnesium loading promotes more compact and stable domains.

Identification of differentially methylated promoters.

open access: yes, 2016
(A) Hierarchical clustering of differentially methylated promoters. Z-scored methylation levels are color-coded as shown. CGI and non-CGI promoters are also indicated. (B) Chromosome distribution of the differentially methylated promoters.

Balanced gene dosage control rather than parental origin underpins genomic imprinting

open access: yesNature Communications, 2022
Here the authors investigate whether for imprinted genes the parent-of-origin of the expressed allele or rather appropriate gene dosage is more important for normal development.

RGS16 Aggravates Hepatic Ischemia‐Reperfusion Injury via Hepatocyte‐Intrinsic Apoptosis/Inflammation & Neutrophil Recruitment/NETosis

open access: yesAdvanced Science, EarlyView.
RGS16 competitively interferes with the YTHDF3–PAN3 complex to prevent CXCL1 mRNA decay during hepatic ischemia‐reperfusion injury. Stabilized CXCL1 strengthens hepatocyte injury, neutrophil recruitment, and NET‐associated inflammation, uncovering how stress‐induced RGS16 converts post‐transcriptional regulation into immune‐mediated liver damage ...

Heat Stress Promotes Fibroblast‐Derived WNT5A Secretion Through m6A Modification to Activate Melanogenesis

open access: yesAdvanced Science, EarlyView.
Heat stress promotes WNT5A secretion from fibroblasts via METTL3/YTHDC1‐dependent m6A methylation. Subsequently, WNT5A binds to FZD10 on melanocytes, activating β‐catenin‐driven melanogenesis. ABSTRACT As the impact of global warming continues to intensify, the effects of heat stress on the skin are becoming increasingly evident.

TACC3 mediates the association of MBD2 with histone acetyltransferases: a novel mechanism for reactivation of methylated promoters [PDF]

open access: yes, 2006
We have recently reported that a novel MBD2 interactor (MBDin) has the capacity to reactivate transcription from MBD2-repressed methylated promoters even in the absence of demethylation events. Here we show that another unrelated protein, TACC3, displays

Epigenome editing revealed the role of DNA methylation of T-DMR/CpG island shore on Runx2 transcription

open access: yesBiochemistry and Biophysics Reports
RUNX2 is a transcription factor crucial for bone formation. Mutant mice with varying levels of Runx2 expression display dosage-dependent skeletal abnormalities, underscoring the importance of Runx2 dosage control in skeletal formation.
