Plasma and urine proteomics and gut microbiota analysis reveal potential factors affecting COVID-19 vaccination response

open access: yesiScience
Summary: The efficacy of COVID-19 vaccination relies on the induction of neutralizing antibodies, which can vary among vaccine recipients. In this study, we investigated the potential factors affecting the neutralizing antibody response by combining ...

Mechanical and Systems Biology of Cancer [PDF]

open access: yesComputational and Structural Biotechnology Journal, 2018
Mechanics and biochemical signaling are both often deregulated in cancer, leading to increased cell invasiveness, proliferation, and survival. The dynamics and interactions of cytoskeletal components control basic mechanical properties, such as cell ...

The (Glg)ABCs of cyanobacteria: modelling of glycogen synthesis and functional divergence of glycogen synthases in Synechocystis sp. PCC 6803

open access: yesFEBS Letters, EarlyView.
We reconstituted Synechocystis glycogen synthesis in vitro from purified enzymes and showed that two GlgA isoenzymes produce glycogen with different architectures: GlgA1 yields denser, highly branched glycogen, whereas GlgA2 synthesizes longer, less‐branched chains.

On functional module detection in metabolic networks [PDF]

open access: yes, 2013
Functional modules of metabolic networks are essential for understanding the metabolism of an organism as a whole. With the vast amount of experimental data and the construction of complex and large-scale, often genome-wide, models, the computer-aided ...

Harmonizing semantic annotations for computational models in biology

open access: yesbioRxiv, 2018
Life science researchers use computational models to articulate and test hypotheses about the behavior of biological systems. Semantic annotation is a critical component for enhancing the interoperability and reusability of such models as well as for the

Structural biology of ferritin nanocages

open access: yesFEBS Letters, EarlyView.
Ferritin is a conserved iron‐storage protein that sequesters iron as a ferric mineral core within a nanocage, protecting cells from oxidative damage and maintaining iron homeostasis. This review discusses ferritin biology, structure, and function, and highlights recent cryo‐EM studies revealing mechanisms of ferritinophagy, cellular iron uptake, and ...

Deep molecular learning of transcriptional control of a synthetic CRE enhancer and its variants

open access: yesiScience
Summary: Massively parallel reporter assay measures transcriptional activities of various cis-regulatory modules (CRMs) in a single experiment. We developed a thermodynamic computational model framework that calculates quantitative levels of gene ...

Retrieval, alignment, and clustering of computational models based on semantic annotations

open access: yesMolecular Systems Biology, 2011
The exploding number of computational models produced by Systems Biologists over the last years is an invitation to structure and exploit this new wealth of information. Researchers would like to trace models relevant to specific scientific questions, to

Organ‐specific redox imbalances in spinal muscular atrophy mice are partially rescued by SMN antisense oligonucleotides

open access: yesFEBS Letters, EarlyView.
We identified a systemic, progressive loss of protein S‐glutathionylation—detected by nonreducing western blotting—alongside dysregulation of glutathione‐cycle enzymes in both neuronal and peripheral tissues of Taiwanese SMA mice. These alterations were partially rescued by SMN antisense oligonucleotide therapy, revealing persistent redox imbalance as ...

A hereditary rat model of umbilical hernia: characterization, susceptibility locus mapping, and mechanism exploration

open access: yesiScience
Summary: Limited progress in understanding umbilical hernia (UH) pathogenesis stems from scarce genetically stable models. We established a hereditary rat model recapitulating human and livestock UH across phenotypic, histological, and molecular ...
