Comparative single‐cell transcriptomic profiling of patient‐derived renal carcinoma cells in cellular and animal models of kidney cancer

open access: yesFEBS Open Bio, EarlyView.
We generated and characterized clear cell renal cell carcinoma models using the patient‐derived RCC243 cell line—including cell culture, orthotopic, and metastatic tumors—via single‐cell RNA‐sequencing for comparisons between models and patient tumor datasets.

The Case for ABI Interoperability in a Fault Tolerant MPI [PDF]

open access: yesarXiv
There is new momentum behind an interoperable ABI for MPI, which will be a major component of MPI-5. This capability brings true separation of concerns to a running MPI computation. The linking and compilation of an MPI application becomes completely independent of the choice of MPI library.

On subcellular distribution of the zinc finger 469 protein (ZNF469) and observed discrepancy in the localization of endogenous and overexpressed ZNF469

open access: yesFEBS Open Bio, EarlyView.
ZNF469 regulates the expression of genes encoding extracellular matrix proteins. Endogenous ZNF469 is predominantly cytoplasmic, while in transfected cells, it forms aggregates reminiscent of biomolecular condensates, located mainly in the nucleus. These condensates exhibit overlapping staining with proteasomes and are also associated with the mitotic ...

A CRISPRi-based genetic resource to study essential Staphylococcus aureus genes

open access: yesmBio
We have optimized a clustered regularly interspaced short palindromic repeat (CRISPR) interference system to facilitate gene knockdown in the Gram-positive bacterial pathogen Staphylococcus aureus.

Enhanced discovery of bacterial laccase‐like multicopper oxidase through computer simulation and metagenomic analysis of industrial wastewater

open access: yesFEBS Open Bio, EarlyView.
We obtained potential bacterial laccase‐like multicopper oxidase (LMCO) sequences through metagenomic sequencing. All sequences exhibited significant differences from known LMCOs in databases. To select the most promising candidates, we performed structure prediction and molecular docking using alphafold2, metal3d and rosetta.

Knockout of the mitoribosome rescue factors Ict1 or Mtrfr is viable in zebrafish but not mice: compensatory mechanisms underlying each factor's loss

open access: yesFEBS Open Bio, EarlyView.
Mitochondria contain two mitoribosome rescue factors, ICT1 and MTRFR (C12orf65). ICT1 also functions as a mitoribosomal protein in mice and humans, and its loss is lethal. Although Mtrfr knockout mice could not be generated, knockout zebrafish lines for ict1 and mtrfr were established.

Selection of an Efficient AAV Vector for Robust CNS Transgene Expression

open access: yesMolecular Therapy: Methods & Clinical Development, 2019
Adeno-associated virus (AAV) capsid libraries have generated improved transgene delivery vectors. We designed an AAV library construct, iTransduce, that combines a peptide library on the AAV9 capsid with a Cre cassette to enable sensitive detection of ...

Mitochondrial DNA disorders in neuromuscular diseases in diverse populations

open access: yesAnnals of Clinical and Translational Neurology, EarlyView.
Abstract Neuromuscular features are common in mitochondrial DNA (mtDNA) disorders. The genetic architecture of mtDNA disorders in diverse populations is poorly understood. We analysed mtDNA variants from whole‐exome sequencing data in neuromuscular patients from South Africa, Brazil, India, Turkey and Zambia. In 998 individuals, there were two definite
