Inferring selective constraint from population genomic data suggests recent regulatory turnover in the human brain [PDF]

open access: yes, 2013
The comparative genomics revolution of the past decade has enabled the discovery of functional elements in the human genome via sequence comparison. While that is so, an important class of elements, those specific to humans, is entirely missed by searching for sequence conservation across species.

Marker-Assisted Selection and Genomic Selection

open access: yes, 2017
Breeding techniques and molecular tools, i.e., biotechnology, have increased crop yield over the last century. Marker-assisted selection and, more recently, genome-wide association studies and genomic selection have been used as tools of breeding programs, especially in the resistant genotype selection.

Modeling Epistasis in Genomic Selection [PDF]

open access: yesGenetics, 2015
Abstract Modeling epistasis in genomic selection is impeded by a high computational load. The extended genomic best linear unbiased prediction (EG-BLUP) with an epistatic relationship matrix and the reproducing kernel Hilbert space regression (RKHS) are two attractive approaches that reduce the computational load.

Flow‐based immunomagnetic enrichment of circulating tumor cells from diagnostic leukapheresis product

open access: yesMolecular Oncology, EarlyView.
The number of circulating tumor cells obtained from prostate cancer patients was increased approximately 5‐fold compared to regular CellSearch when processing 2 mL diagnostic leukapheresis material aliquots and increased by 44‐fold when processing 20 mL DLA aliquots using the flow enrichment target capture Halbach‐array.

Unlocking the potential of tumor‐derived DNA in urine for cancer detection: methodological challenges and opportunities

open access: yesMolecular Oncology, EarlyView.
Urine is a rich source of biomarkers for cancer detection. Tumor‐derived material is released into the bloodstream and transported to the urine. Urine can easily be collected from individuals, allowing non‐invasive cancer detection. This review discusses the rationale behind urine‐based cancer detection and its potential for cancer diagnostics ...

A New Deep Learning and XAI-Based Algorithm for Features Selection in Genomics [PDF]

open access: yesarXiv, 2023
In the field of functional genomics, the analysis of gene expression profiles through Machine and Deep Learning is increasingly providing meaningful insight into a number of diseases. The paper proposes a novel algorithm to perform Feature Selection on genomic-scale data, which exploits the reconstruction capabilities of autoencoders and an ad-hoc ...

Quality Evaluation, Phytochemical Characteristics and Estimation of Beta-Carotene Hydroxylase 2 (Chy2) Alleles of Interspecific Potato Hybrids

open access: yesAgronomy, 2021
Potatoes contain antioxidants such as flavonoids, carotenoids and ascorbic acid. High level consumption worldwide makes potato a valuable source of phytonutrients. Developing new potato varieties with high nutritional value in combination with resistance

Surfaceome: a new era in the discovery of immune evasion mechanisms of circulating tumor cells

open access: yesMolecular Oncology, EarlyView.
In the era of immunotherapies, many patients either do not respond or eventually develop resistance. We propose to pave the way for proteomic analysis of surface‐expressed proteins called surfaceome, of circulating tumor cells. This approach seeks to identify immune evasion mechanisms and discover potential therapeutic targets. Circulating tumor cells (

Genomic Data Sharing under Dependent Local Differential Privacy [PDF]

open access: yesarXiv, 2021
Privacy-preserving genomic data sharing is prominent to increase the pace of genomic research, and hence to pave the way towards personalized genomic medicine. In this paper, we introduce ($\epsilon , T$)-dependent local differential privacy (LDP) for privacy-preserving sharing of correlated data and propose a genomic data sharing mechanism under this ...

Response to genomic selection: The Bulmer effect and the potential of genomic selection when the number of phenotypic records is limiting

open access: yesGenetics Selection Evolution, 2012
Background Over the last ten years, genomic selection has developed enormously. Simulations and results on real data suggest that breeding values can be predicted with high accuracy using genetic markers alone.
