Analysis of viral quasispecies by NGS technologies: quasiflow [PDF]

open access: yes, 2017
We have developed QuasiFlow, a workflow designed in AutoFlow that takes advantage of NGS technologies to reconstruct quasispecies based in Illumina reads.

Dynamic 16S rRNA Sequencing of the Abdominal Wall Surgical Site Highlights Potential Pathways of Incisional Surgical Site Infection in Colorectal Surgery

open access: yesANZ Journal of Surgery, EarlyView.
ABSTRACT Introduction Understanding the microbial changes within the surgical site may enhance our understanding of the origin and subsequent role of microbes in the causation of incisional surgical site infections (SSIs). In this study we used 16S rRNA sequencing to establish the dynamic microbiota of the surgical site in patients undergoing bowel ...

16S rRNA Amplicon Sequencing of the Intraoperative Surgical Site Demonstrates an Aberrant Microbiota Which Can Predict Colorectal Surgical Site Infection

open access: yesANZ Journal of Surgery, EarlyView.
ABSTRACT Introduction Surgical Site Infection (SSI) of an abdominal incision is a dreaded infectious complication following colorectal surgery. Understanding the intraoperative microbiology holds the key to prevention. Genomic sequencing has revolutionised culture‐independent techniques, allowing for a more sensitive tool in microbial detection.

Environmental DNA (eDNA) 12S metabarcoding Illumina MiSeq NGS PCR Protocol v1

open access: yes, 2018
The 12S protocol is aimed at amplifying the hypervariable region of the mitochondrial DNA 12S rRNA gene in eukaryotes. The primers (MiFish-U-F & MiFish-U-R) used in this protocol were developed by Miya et al., 2015 for metabarcoding environmental DNA (eDNA) from fishes.

Changes in the microbiome and metabolome in captive red kangaroos (Osphranter rufus) affected by macropod progressive periodontal disease

open access: yesAustralian Veterinary Journal, EarlyView.
Macropod progressive periodontal disease (MPPD) is a severe oral condition frequently observed in captive macropods, particularly red kangaroos (Osphranter rufus), yet its underlying biological features remain poorly understood. In this exploratory descriptive study, we investigated oral and fecal microbiomes and metabolomic profiles in captive red ...

A Walk in the Park: Influence of Natural Co‐Exposure to Grass Pollen and Fungal Spores on Nasal Mycobiome and Cytokine Responses

open access: yesClinical &Experimental Allergy, EarlyView.
Volunteers stayed 3 h indoors and followed 1 h outdoors in a flowering meadow. Nasal mycobiome was analysed and aeroallergen content measured in nasal filters. Airborne fungal spores were quantified and fungal isolates were sequenced. Isolated fungal spores were used for stimulation of nasal epithelial cells.
