Degradation mechanism of the von Willebrand factor A2 domain by nattokinase

open access: yesFEBS Letters, EarlyView.
Nattokinase, a natto‐derived protease, exhibits potent antithrombotic effects. This study demonstrates that nattokinase directly cleaves the von Willebrand factor (vWF) A2 domain in vitro. Unlike the native regulator ADAMTS13, nattokinase degrades folded vWF independently of shear stress.

Prediction of enzyme function based on 3D templates of evolutionarily important amino acids

open access: yesBMC Bioinformatics, 2008
Background Structural genomics projects such as the Protein Structure Initiative (PSI) yield many new structures, but often these have no known molecular functions.

Modulation of Homer1 EVH1 domain internal dynamics by putative autism‐associated mutations

open access: yesFEBS Letters, EarlyView.
The putative autism‐associated M65I and S97L variants of the EVH1 domain of the postsynaptic scaffold protein Homer1 do not exhibit substantial changes in their overall structure or partner binding. Both of them, but especially the M65I variant, show altered internal dynamics relative to the wild‐type domain on the μs‐ms timescale, indicated by the ...

Hayai-Annotation: A functional gene prediction tool that integrates orthologs and gene ontology for network analysis in plant species

open access: yesComputational and Structural Biotechnology Journal
Hayai-Annotation, an annotation tool powered by the R-shinydashboard browser interface, implements a workflow that integrates sequence alignment using DIAMOND against UniProtKB Plants and ortholog inference using OrthoLoger. We here propose a pipeline to

The ubiquitin‐proteasome system and autophagy as guardians of the cellular proteome

open access: yesFEBS Letters, EarlyView.
This Perspective covers the three principles governing the crosstalk between the ubiquitin‐proteasome system and autophagy in cellular proteostasis: (1) a shared ubiquitin code routing substrates via shuttle factors or autophagy receptors; (2) spatial compartmentalization into phase‐separated degradation hubs and organelle‐specific modules (exemplified

Generation and analysis of a large-scale expressed sequence Tag database from a full-length enriched cDNA library of developing leaves of Gossypium hirsutum L. [PDF]

open access: yesPLoS ONE, 2013
BACKGROUND: Cotton (Gossypium hirsutum L.) is one of the world's most economically-important crops. However, its entire genome has not been sequenced, and limited resources are available in GenBank for understanding the molecular mechanisms underlying ...

An unexpected alternative viologen electron mediator site in tungsten‐containing formate dehydrogenase

open access: yesFEBS Letters, EarlyView.
An unexpected alternative interaction site for ethyl viologen was identified in formate dehydrogenase 1 from Methylorubrum extorquens. Combined mutagenesis, kinetic analysis, and docking revealed that aromatic residues near an iron–sulfur cluster enable flavin mononucleotide‐independent electron transfer, offering a framework for engineering improved ...

Complete genome sequence data of multidrug-resistant Aeromonas veronii strain MS-18-37

open access: yesData in Brief, 2019
Aeromonas are Gram-negative, non-spore forming rods belonging to the family Aeromonadaceae within the class Gammaproteobacteria. These facultative anaerobic bacteria are ubiquitous in aquatic environments and have a broad host range.

Ubiquitination of secretory granules promotes their crinophagic degradation in Drosophila

open access: yesFEBS Letters, EarlyView.
Ubiquitination of secretory granules in Drosophila larval salivary glands is a critical molecular trigger for crinophagy, the lysosomal degradation of unreleased, or low‐quality granules. The E3 ubiquitin ligase Cnot4 is recruited to the surface of secretory granules to induce crinophagy.

TRAIL‐PEG‐Apt‐PLGA nanosystem as an aptamer‐targeted drug delivery system potential for triple‐negative breast cancer therapy using in vivo mouse model

open access: yesMolecular Oncology, EarlyView.
Aptamers are used both therapeutically and as targeting agents in cancer treatment. We developed an aptamer‐targeted PLGA–TRAIL nanosystem that exhibited superior therapeutic efficacy in NOD/SCID breast cancer models. This nanosystem represents a novel biotechnological drug candidate for suppressing resistance development in breast cancer.
