Megabase-scale methylation phasing using nanopore long reads and NanoMethPhase

open access: yesGenome Biology, 2021
The ability of nanopore sequencing to simultaneously detect modified nucleotides while producing long reads makes it ideal for detecting and phasing allele-specific methylation. However, there is currently no complete software for detecting SNPs, phasing

Clinical metagenomics. [PDF]

open access: yes, 2019
Clinical metagenomic next-generation sequencing (mNGS), the comprehensive analysis of microbial and host genetic material (DNA and RNA) in samples from patients, is rapidly moving from research to clinical laboratories. This emerging approach is changing

Atomically Revealing Bulk Point Defect Dynamics in Hydrogen‐Driven γ‐Fe2O3 → Fe3O4 → FeO Transformation

open access: yesAdvanced Functional Materials, EarlyView.
In situ TEM uncovers the atomic‐scale mechanisms underlying hydrogen‐driven γ‐Fe2O3→Fe3O4→FeO reduction. In γ‐Fe2O3, oxygen vacancies cluster around intrinsic Fe vacancies, leading to nanopore formation, whereas in Fe3O4, vacancy aggregation is suppressed, preserving a dense structure.

A comparison of methods for detecting DNA methylation from long-read sequencing of human genomes

open access: yesGenome Biology
Background Long-read sequencing can enable the detection of base modifications, such as CpG methylation, in single molecules of DNA. The most commonly used methods for long-read sequencing are nanopore developed by Oxford Nanopore Technologies (ONT) and ...

Identifying and correcting repeat-calling errors in nanopore sequencing of telomeres

open access: yesGenome Biology, 2022
Nanopore long-read sequencing is an emerging approach for studying genomes, including long repetitive elements like telomeres. Here, we report extensive basecalling induced errors at telomere repeats across nanopore datasets, sequencing platforms ...

Air monitoring by nanopore sequencing

open access: yesISME Communications
Abstract While the air microbiome and its diversity are essential for human health and ecosystem resilience, comprehensive air microbial diversity monitoring has remained rare, so that little is known about the air microbiome’s composition, distribution, or functionality.

Rapid resistome mapping using nanopore sequencing [PDF]

open access: yesNucleic Acids Research, 2016
AbstractThe emergence of antibiotic resistance in human pathogens has become a major threat to modern medicine and in particular hospitalized patients. The outcome of antibiotic treatment can be affected by the composition of the gut resistome either by enabling resistance gene acquisition of infecting pathogens or by modulating the collateral effects ...

A Biologically‐Architected Wear and Damage‐Resistant Nanoparticle Coating From the Radular Teeth of Cryptochiton stelleri

open access: yesAdvanced Functional Materials, EarlyView.
The ultrahard teeth of mollusks that feed on rocky substrates contain a wear‐resistant coating on their surfaces consisting of densely packed mesocrystalline magnetic nanoparticles within an organic matrix. These coatings display significant hardness and toughness through their highly controlled mesocrystalline architectures.
